Zankyou no Terror truly takes the cake for that empty feeling. I'd say the close runner up would be Banana Fish and Shinsekai Yori. I had more of a reaction to Banana Fish and utterly speechless and awe at Shinsekai Yori--they were depressing no doubt, but I wouldn't say "empty" like how Zankyou no Terror left me.

Although we part as I leave for Inaba,
where pines grow on the moutain peaks
If I am to hear that you pine for me
I shall come back to you again

There are some, but probably these two, Maison Ikkoku and Gintama, leaving me that emptiness for a very long time. Even know i'm still trying to fill those emptiness by looking for an anime with similar vibe, but again i can't find any.

Especially for Maison Ikkoku, i've never felt attached to a fictional character before and when i finally finished the series, i was like "Damn, i wish i didn't finish this series." Otonashi Kyoko is the reason why i feel empty after finishing the series.

And i think, i would probably feel the same again when the time comes for Detective Conan to end. Starting to get the same symptoms again, lol.

End of Evangelion. When Komm Susser Tod played it sinks me further into the abyss.

Then afterward I decided to treat the song in a lighter tone so it doesn't push me into relapsing in some memory that I don't like.

Attack on Titan, my god. I finished the whole series in under two days and boy I am an empty man inside. Season 4 better be good...

Seishun Buta did the first time I saw it, I rewatched it recently and had a much warmer feeling afterwards.
Plastic Memories is probably the most recent one due to how bittersweet the ending was and I felt like there just wasn't enough of the world explored and characters explored.

5 centimeters per second

I haven't found any anime that oozes sadness and melancholy in every scene, every frame. By the end, I felt completely hollow yet eerily calm. Even when re-watching, you can sense the sadness in this anime.

Samurai Champloo comes to mind.

I binged it and LOVED it, so the ending just left me kind of dazed.
I wanted more, but thinking on it now, I don't think there could've really been a better ending.

Assassination Classroom, in my first watch. Couldn't do anything after finishing it but just remain silent and take the journey and emotions all in. I miss anime that leaves me that emotionally invested.

Symphogear. When the final season ended quite conclusively but with that notion that a sequel is possible and the story can go even further, it was an odd experience. I loved the main cast and the dynamics and themes that define who they are. I loved the transformation sequences and theme songs. I loved the fights. I loved the mythical lore and worldbuilding elements.

It's sad that I may never get that sort of experience again unless they come back with s6 somehow.

Well, most recently it's Oregairu, when this happens I usually go on a spree of watching similar anime or I'll find myself staying away from anime for a while, so I rewatched Seishun buta along with the movie(first time) and now I'm still looking for more similar stuff

While Oregairu left me with a sweet kind of empty, watching 5 cm per second left me with a gaping hole like Bleach hollows

Maquia. That "bittersweet" ending jerks my tears off. The ending song grabs my heart which makes me quiet and empty overall. I don't want to spoil it since that destination is worthwhile from overall growth of two major characters.

FMA: Brotherhood

Good animation, good mystery, good plot. Guess I also got used to the occasional humor thrown in there.

I’d have to say for me it was the original FMA. It just ended with a cliffhanger with Ed in another world; separate from everyone else and when you watch the movie tie-in you hope everything is resolved - which it is, but it is so bittersweet. Ed and Al are together in the other world but they can no longer see Winry or Mustang or anyone from their home world and that’s sad.

Nana.

I can't even watch that show again without a pain in my heart for some reason. It hurts my soul too much to go through all the emotions of watching it again and the ending lol... (Not even in a bad way but it just left me with such an empty feeling when I finished it).

Princess Tutu.

Zankyou no Terror.

Neon Genesis Evangelion.

Fruits Basket (The original series). I remember watching that show sooo long ago (probably around 12 years ago) and not knowing what to do with myself when I finished it. It is the definition of melancholy.

The ending of Assassination Classroom was the one that hit the hardest.
made everything so sudden and unreal, it took weeks to get over it.. It was also the same with Katanagatari,
made me feel so empty inside.

I watched the 2nd season just a few days before I graduated high school. That added some pain.

I get that feeling whenever I finish a long running series. Especially if I was keeping up with it throughout the entirety of it's run.

The shows that come to mind are Kenichi: The Mightiest Disciple, Ah! My Goddess, and Saint Seiya: The Lost Canvas. I felt teased with the endings of Saint Seiya: The Lost Canvas and Ah! My Goddess. At the time I watched Kenichi, it was sad to see the ending of it since I really loved the story and the cast of characters. I was fortunate to find the OVA for it, but I still have yet to watch it.

Shouwa Genroku Rakugo Shinjuu left a hole open in my mind and didn't even apologize. Yakumo's life was a story to behold, not unlike the rakugo that was his life and passion. I watched it once and am still finding it hard to revisit it to this day because of how heavy it all felt.

For me it was YuGiOh DM, FLCL, TTGL. Had the biggest void after those and knew I will hardly find anything else like them but sure as hell was glad for the journey.
