If you're just talking about pure episode count instead of factoring in duration:
add Katanagatari

If you can count a franchise that has not released any of its sequel, even though the sequel is announced to be in the works (and also not factoring duration since the last episode is actually twice as long as the normal episodes)
add in Made in Abyss

If two of the above is added because of conditions above and the episode count of a TV length series as a side story does not count then
add Hataraku Saibou

Overlord has like 40 eps tho, how is that a short series? That makes no sense. Arbitrarily splitting a long series into multiple cours doesn't change the fact that it's a long series.

It does make sense if we are talking about separate entries, because they can be treated as, well, separated entries xD

If the OP is just trying to include the entirety of Overlord then yes, it's a bad example. But other than that, to each their own. I have personally decided to list only first seasons, but I could have included there Yama no Susume S3 since it's vastly superior to the previous seasons in my opinion, and it's actually in my top10 from its year.

I just find it pointless to go by entries and just list a bunch of long anime when 'short anime' is in the title and the separation of entries is arbitrary in the first place. Going by entries doesn't make any sense, hence why I said 'that makes no sense' in response to OP.

Functionally there is no difference between a story being aired in 50 episodes in one year or splitting it up into 4 1-cour airings. It's the same story, and just randomly excluding one or the other based on something as arbitrary as how they are grouped into entries makes no sense and makes any resulting top picks equally arbitrary.

If you're not gonna limit yourself to short series like the title suggests, then you might as well include other long shows that aren't arbitrarily split up into small seasons because obviously length isn't a criteria after all. If that's the intent of the thread, it's a terrible thread that might as well just ask 'what is your favorite anime'. At least that way it wouldn't be excluding anime based on something arbitrary as how many episodes it aired at once that have nothing to do with the quality or nature of the show.

Of course that would still just be a boring listing thread, that's why I went with the more interesting interpretation of just talking about standalone 1-cour (or shorter) shows cause that's actually interesting because it's a meaningful distinction that excludes other shows for reasons that make sense, are consistent with themselves and aren't completely arbitrary. It's a group of shows that can reasonably be compared to each other because they manage to tell a conclusive story in just 1-cour or less, not a group of shows that include series that have 80 episodes and series that have 10 episodes but also randomly excludes shows with 25 episodes ending of with an extremely incosistent and random pool of shows that have nothing in common and don't make sense being grouped together.

I'm just trying to interpret this thread in a way that doesn't make the question and any replies given utterly meaningless/arbitrary.

Also OP doesn't even mention the word 'entry' once, just 'anime' so it's very counterintuitive to assume he wants to talk about entries instead of just anime. But whatever, this discussion is almost as pointless as making this threads about entries instead of series...
I probably regret this post by now.

The separation of entries is not arbitrary though? MAL has clear guidelines to separate seasons as different entries, and what I am saying is that you can pick these since technically they are 1-cour anime. Overlord in its entirety is a 3-season and 39-episode franchise, but Overlord first season is a 13-episode anime. As long as you make it clear, where is exactly the trick or the dishonesty there? You keep talking about "splitting" but I'm not talking about splitting, I'm talking about individual opinion on entries that MAL separates from each other, which yes, can be very different. And this thread is about favorites, I would understand your reticence if the underlying purpose of this thread was asking for recommendations, that way I would not mention Haruhi because it has another season and the OP asks for short anime for a reason, similarly I would probably not mention anime that have sequels or got them announced for the future, but if I like the first season, on its own, enough to be listed here, then of course. Why shouldn't I? Because the story is not complete with this season? Because there is another season I don't like as much? Due to some sort of holistic view that MAL right from the beginning doesn't encourage by separating the entries?

I would understand any exclusive criteria you bring since I bring my own (didn't mention Devilman: Crybaby for instance) but really, you are reaching a lot in this thread by assuming that yours is the single right way to interpret it. Nowhere I am reading here "don't list separated entries from larger franchises", and there is no such fundamental in this thread that my take disagrees with, let alone render it meaningless.

Also, the whole thread is random. There is no such thing as an essential reason why we are picking 1-cour shows instead of 2-cour or long running. The OP just created it this way, and if he creates another thread asking for 22-26 episode shows I will have other things to say.

Dragon Maid and Blend S. There really really good smaller series, and i'd just normally recommend it even if you don't want a shorter series.

There both slice of life/comedy tho, but even if you aren't a fan of that genre, i'd say at least watch Dragon Maid. ;3;

It's actually the contrary, since these girls go up instead of down.

But not the same show really. Made in Abyss is a thrilling adventure with stakes and tension, Girls' last tour is a rather quietly sad and reflective (and cutesy) take on post-apocalpyse.

HOWEVER, since people all through the thread are dropping off these huge anime, then Natusume and the book of friends would be the best short show, I mean damn there are 6 seasons a few ova and a movie, but they come out 12-13 at a time, so by this threads logic it is the clear winner.

Madoka Magica
Seishun Buta (although it's not finished as an adaptation; however I doubt we'll get anything more than the movie)
Tsuki ga Kirei
Angel Beats
Kaguya-sama (source material for three times the episodes, so it'll disappear from the list hopefully)
Sora Yoori
AnoHana
Violet Evergarden (probably will be more of it)
Serial Experiments Lain

Basically most of them are original productions, which are often suited for a shorter format, as they can be executed perfectly, without plotholes and loose ends (Angel Beats is kinda the opposite but it's still good)

1. Short usually means something else but let's play with this set of rules.

2. I am counting only single cour anime so shows with more than one core seasons like Natsu no Arashi or Natsume Yuujinchou are excluded.

3. On the main topic:

Joshiraku + 1 OVA
Kaguya-sama wa Kokurasetai: Tensai-tachi no Renai Zunousen
Kill Me Baby
Kino no Tabi (2003) - because it's a different interpretation than the recent one I count them as different shows
Kokoro Connect + specials (about 17 episodes)

Punch Line
Seikimatsu Occult Gakuin
Sekai Seifuku: Bouryaku no Zvezda
