Depending on what you consider a light novel, Kimi no Na wa. was (yes, past tense - it got there last week after all) arguably the first one to ever see reported sales over a million. By the data I have on my spreadsheet (and in the thread linked in my signature) it's the 4th to make it. Reported sales is the key thing there, though. We only have data for since 2008, and long tales usually don't appear at all.
I wonder how many copies the first volume of Haruhi has sold in total...

You do know that by the 20th volume of a series a lot of people will either be behind or have just stopped reading, right? Whereas Kimi no Na wa., being the first (only) volume, obviously hasn't lost any readers in this way. The reason why volume 1s don't dominate the rankings is because when the first volume comes out, few people will have heard of the series yet, and it generally doesn't rerank as the series gets popular. Sometimes an adaptation will give enough of a boost to get it back in the rankings, as happened with both Re:Zero and Mahouka, of course, and we see the actual sales that have been brought in by the all important long tail. Volume 1 of Mahouka sold 18019 before disappearing from the rankings, but by the time the anime started it had sold 11 times that. Its current figure is 270k as of the end of May 2014 - I bet it's over a hundred thousand above that now, which would mean Kimi no Na wa. is actually only 3 times higher than this first volume.
