I've been watching anime for thirty years and some of the deaths I've witnessed have been particularly depressing. While I want to discuss the topic, I'm putting my examples in the usually avoided "list" form so people can easily pass over ones they haven't seen to avoid spoilers.
1.
Seita and Setsuko
from "Grave of the Fireflies" (1988)
You already know that these children are dead, you see their ghosts at the beginning of the film. That knowledge does NOTHING to ease the shock of watching these youngsters struggle for survival only to ultimately starve to death. The pain is real, raw, and I cry EVERY TIME. Seriously, my eyes are watering now just thinking about it!
2.
Tamahome's family
from "Fushigi Yugi: The Mysterious Play" (1995)
Seventeen year-old Tamahome returns home to find his father and four younger siblings (who he's spent the last few years hustling his ass off to support) murdered at the hands of a teenage boy younger than himself. I couldn't help feeling his pain, rage and confusion. Watching his tiny sister, still in the process of dying when he enters the house, finally expire in his arms was heartbreaking.

Nicholas D. Wolfwood
from "Trigun"(1998)
Wolfwood was what some might call a "bullshit preacher". Armed to the teeth and not afraid to kill, even outlaw Vash the Stampede couldn't help asking this gunslinging priest, "Just what kind of church man ARE you?" when it became apparent that Wolfwood seemed to take "Thou shalt not kill" as more of a suggestion than a commandment. He did whatever it took to protect the innocent, but while his intentions were good the fact remains that those who live by violence often die that way. Trudging into a church leaving a trail of blood, Wolfwood makes his first and final confession. He contemplates the regrets of his life, the weight of his sins and the choices he's made before dying against the giant cross-shaped gun he used. His final words cried out to the god he served: "I did NOT want to die this way!"
4.
Queen Serenity
from "Sailor Moon" (1992)
This wise and serene goddess ruled the Moon Kingdom until it was overwhelmed and destroyed by her enemies. Her daughter and her people are slain in the battle and Queen Serenity sacrifices her life by using the last of her power so that they can all be reincarnated in the future. Her beloved child is reborn to a loving family on Earth, while the mother dies alone on the moon amidst the ruins of her fallen kingdom.
5.
Papacamayo
from "The Mysterious Cities of Gold" (1982)
This 16th century Incan man's life was torn apart when his seven year-old daughter Zia was kidnapped and forced into slavery overseas. He followed her abductors' trail in search of her but the ship carrying away his precious child had already set sail. Devastated, he began a new life in a new village and even adopted another daughter, but he never forgot the little girl he lost. Five years later Zia returns and finds him, but he dies upon her return.
6.
Takeshi Gojo
from "Kodomo no Omocha" (1996)
A small-time actor who could never catch a break, Takeshi's life was a series of errors. Having an inappropriate sexual relationship with a 14 year-old at the age of 30 was one of them, but their union resulted in the birth of his daughter Sana, who he would not learn the existence of until eleven years later. By that time he was suffering from a chronic disease and nearing the end of his failed life. He dies on set performing his final role with his long-lost child in his arms- a child who never learned that he was actually her father.

Nephrite
from "Sailor Moon" (1992)
Nephrite (Neflite in the first English dub) was a villain who repeatedly took advantage of the affections of 14 year-old Naru while at the same time trying to kill three other teenage schoolgirls who were trying to stop him. Although he was no prince charming, Nephrite began to feel badly for his treatment of this young girl willing to put her life on the line to save his and actually returned the favor first by rescuing her when she was kidnapped and then by shielding her from being stabbed by his enemies. Suffering from severe wounds, a horrified Naru watches as Nephrite's life is lost, his reformation coming too late.

Chisato Inoue
from "Vampire Princess Miyu" (1997)
Chisato was born in a family of demonic beings called shinma, but she grew up unaware of her dark origins. Happy, upbeat and always up for a good time, the innocent teenage girl was a perfect friend for lonely, stoic Miyu until a member of her clan awakened her shinma blood. She murders two of her schoolmates and attempts to kill Miyu as well until she is beheaded by Miyu's protector. Miyu's final act of kindness- placing Chisato's soul in a dream world under her protection- had me crying off and on for the rest of the day.

King Il
from "Yona of the Dawn" (2014)
A devout pacifist who abhorred weapons and violence of any kind, Yona's loving father Il was murdered at the hands of his nephew. His reason? He believed the king had murdered his father. Il's death was both tragic and ironic.
10.
Charlotte Elbourne
from "Vampire Hunter D: Bloodlust" (2000)
Charlotte knew the risks of consorting with vampires, but she didn't fall prey to her lover Meier's bloodlust. Tricked and separated from her undead paramore, Charlotte is murdered by a different bloodsucker, leaving a grieving Meier to take her corpse away with him on the spaceship they were planning to use to escape from the cruelty of a world that would never accept their love for each other.

Skalle Per
from "Ronja the Robber's Daughter" (2014)
I could not stop crying when this kooky, wise-cracking old robber died. He served as a father-figure to his deceased friend's son Mattis throughout the series as well as a grandfather figure to Mattis's young daughter Ronja. He was dearly loved and dearly missed by those who knew him. The only reason he didn't place higher on this list was the fact that he died of old age and had lived a full (if not exactly law abiding) life. As a final gift to Ronja, he reveals to her the location of a secret stash of wealth so that she will never need to follow in his -or her father's- footsteps and become a bandit.

The Ancient Gods
from "Princess Mononoke" (1997)
The Great Forest Spirit gives and the Great Forest Spirit takes away, but I was sad to see him take the lives of those who had guarded the forest faithfully for years beyond measure. Wolf goddess Moro was ready to die, but the fact that she left two sons and an adopted daughter behind before they were fully grown made her loss especially sad.
What makes some of these anime deaths particularly moving is how deeply tragic many of them are: Parents dying in front of their children, young lives lost before they could truly live and kind people who tried their best but having their lives destroyed anyway. But the ones I think about the most are people killed who are knee deep in sins that they are too late to atone for. They make me contemplate my own life and choices, remembering that people in the real world can also die untimely and full of regret.

At the end of the film when Fuse has to make the choice of being with Kei or continue being a "wolf". In the end he doesn't decide and she gets shot and killed anyway.

When Meruem dies with Komugi from the poison at the end of Chimera Ant arc. A double whammy.

I know he came back to life but shit, Goku's death during the Cell game always upsets me everytime I watch it. It shouldn't have ended this way

Envy is my fave homunculus but damn, I can't get over that. & even though he deserved this ass-whooping by Mustang I also felt bad for Envy in the end.

I doubt he was this innocent. I don't think he deserved this tragic death but 'pacifist' who knows.
