Gunslinger Girl is probably the best one of all time. Two seasons. Adapts roughly a fifth of the manga.
Set in modern Italy, there's a government agency called the "Social Welfare Agency." Within it is a top secret division called "Section 2" that takes young girls (pre-pubescent or barely-pubescent) who have nothing left (entire family killed, kidnapped and assumed dead, barely survive an otherwise deadly event and declared dead, etc) and turns them into child soldier assassins via cognitive conditioning (brainwashing) and physical augmentation via drugs and cybernetics in order to combat an emerging terrorist faction.
There are no shortage of gun fights. And best of all, the anime uses actual brand-name guns (ex. the main protagonist uses a FN P90, and another uses an SVD Dragunov, and a Steyr Aug).
The crux of the story is the how each of the main girls struggle with what remains of their humanity while living as tools, valued no higher than the handguns their handlers keep at their sides.
And just because I love this one so damn much, here are the vitals and backstories for each of the five main girls (spoilered, obviously)
Henrietta
Age: 10-years-old
Primary Weapon(s): FN P90 (also sometimes FN FAL, Walther WA2000, and Ingram Mac-10)

The sole survivor of a terrorist attack, she was brutally raped and beaten nearly to death, with one eye being destroyed and one are and one leg being completely severed, and the remaining ones damaged beyond saving. Additionally, her uterus had to be removed.
Enrico "Rico"
Age: 11-years-old
Primary Weapon: Kalashnikov SVD-63 "Dragunov" (also Benelli M4 Super 90, IMI Galil MAR, and Rheinmetall MG3)
Sidearm: CZ 75 ("Pre-B" version)
The only cyborg whose pre-agency memories were not erased or name changed. Rico was born with a defect that rendered her body immobile and in constant pain. On her 11th birthday, she was given to the agency. Her body fixed, she happily serves the agency, no matter how grim a life it is.
Angelica (Birth Name: Angelina)
Age: 12-years-old
Primary Weapon: Steyr AUG A2 and AUG H-BAR
Sidearm: Steyr M-A1
The very first cyborg. Her parents attempted to kill her in a staged accident to collect her life insurance payout after going into deep debt. As the first cyborg, the side effects of the augmentation process were unknown and resulted in a severely shortened lifespan.
Fleda-Claes Johansson
Age: 13-years-old
Primary Weapon: H&K MP5K and FN M249 SAW
Sidearm: H&K VP70M
The only cyborg whose cause for arrival at the agency is unknown. She was the daughter of a professor who instilled a love of books in her.
Triela
Age: 15-years-old
Primary Weapon: Winchester M1867 Trench Gun (also H&K G3 and MP7)
Sidearm: SIG-Sauer P230SL/P232 and H&K P7
Abducted from her home in Tunisia, she was brought to the Netherlands to be the subject of a snuff film, but was saved by INTERPOL agents and handed off to the agency, one of which became her handler.
Didn't watch many. My favorite would be Canaan (P.A. Works studio)
( SAO )Gun Game Online and ( SAO ) Alternative Gun Game Online are probably the best arcs of SAO ever the rest being moderately shit, still watching it though
Otherwise, cute girls fighting with guns, can only think about Strike Witches or Sabagebu. But I don't like them that much.
One of the characters in Lupin the Third is a gunsman. He's pretty good. He's sometimes the center of the episode, and sometimes just not there, so not sure if you want to consider it 'anime with guns'.
Banana fish has a lot of gun use. If you want to see guns as utility weapons rather than it being shown off, then this is good.
Inferno cop has a gun.
No guns life is pretty good. Just don't expect the protag to use his head-gun often.
The aristocrat isekai tensei thing, but it's for assassination in a fantasy world, so not very different from if it was magic.
Out of these, I'd rank them (with guns as the intest) as follows:
Banana fish --> No guns life --> Inferno cop --> Lupin the Third --> The world's finest assassin...
I'd say they're all decently enjoyable at worst.
