I've seen quite a few manga and anime with "Re" in the titles.

Examples:
Re: Zero
Re: Hamatora
Tokyo Ghoul: Re

What does the "Re" part mean?

So it's suppose to signify a reboot/retelling of the series?

I would think it would mean something like "response" like when you make an email back to someone and it says "Re:"

Re is short for REal. Meaning 4real because they fucked up the first time.
So Tokyo Ghoul: 4real this time..

Something they made up to sound edgy.

Root=Route
A=Aogiri

It's the major plotline difference from the manga and it's garbage.

Root A refers to the root of the Aogiri Tree. A is the first letter of the organization and Root refers to the fact that it's called "Aogiri Tree." basically a dumb pun.

Re is just a simple English prefix

Rewrite, Reboot , Redo everything's short form would be "Re"
It simply means "Again" or something similar

I don't know about else, but in Tokyo Ghoul if you add the "re" in front of each chapter title, it creates a new word that fits with the chapter in some way. It doesn't always translate well into english though. http://makyun.tumblr.com/post/123456788747/compilation-of-titles-puns-in-tgre

In the majority of cases, I would consider RE = In regards to.

In anime it may serve simply as 'a continuation', often replacing "Shou" or other designations within a franchise. I have never seen other specific uses of RE (I am not familiar with Tokyo Ghoul manga).

The prefix Re in front of a word (redo rethink etc.) means the action is being repeated. The RE: abreviation stands for reply and is commonly used in email or text messaging protocol. If you send a message to someone and they respond you will see RE: in front of your subject line denoting it's a reply from the person you sent it to.

The re: found in emails is actually the shortened form for the Italian "In re" which has a few separate, but related meanings. The meaning used actually refers to "in regard to" and not "in reply to" (which is not a translation of the phrase at all). So in anime, it also means "in regard to". For example Re: CREATORS is "In regard to CREATORS" or Re: Zero Kara Hajimeru Isekai Seikatsu is "in regard to starting a life in another world from zero".

Re as in repeat.

As in, repeating the same stupid titling gimmick over and over again because "recognizable thing" is basically all anime is capable of producing.

In Tokyo Ghoul case.

In chapter 86 Eto explains that in many languages, like Maltese, "re" means "king". The whole part is about the One Eyed King so its pretty fitting.

It sounds cool for the titles. But I think it has so many different meaning. Re-turn, re-play, re-peat, well in the end, we are free to interpret what's the real meaning of it. Also we could assume from the anime plot, is it fitting the title.

It generally means redoing, or starting over again (restarting). Re:Zero is a perfect example, you'd get it if you watched it. It can also mean going back to something, like, in ReLIFE, it means having a life again (suck it fellow weebs and NEETs). It can also mean the reply indicator used in mails, especially if it has a ":" after it, as in Re:Creators, where the "characters" want to address something to their creators.

For tokyo ghoul they where going with re meaning king. Since ken was the one eyed king. I forget what chapter but they actually say it at least in the version I read on kissmanga. Most likely shows reference to ra which ichii_1 talked about in the comments as well. If you want the real story read the manga only season 1 is accurate.

Well, both Re: Hamatora and Tokyo Ghoul: Re are sequels (or anything but the first season) so it's safe to say that it means "return" or "renewal". It also has an additional meaning for Tokyo Ghoul though. It's said that re means "king" so it fits with Kaneki's title of the One Eyed King.

For Re: Zero, I'm not sure. It might just be for the sake of making the title look cool. Or, it might have to do with Subaru's ability to come back to life. After all, he does return to the world of the living more than once (I think).

it's just a name to make it more flashy...or something.

Revive, Reborn, restart, renew or whatever it is. I guess you should reaserch first the meaning of "RE". Like rezero, I kind of understand why the author picks that name...starting from zero...it make sense.
