Probably an obvious pick but
in the last episode of your lie in april.
First time I ever cried at an anime and has stuck with me since.
If you're reading this and you haven't watched Mob Psycho 100, go watch it and then continue with what you were doing.

Also, for the record, JoJo is great, it's fans are not.

Your Lie in April made me the saddest I have been in probably my entire life. Idunno why it hit me so hard but shit. I was depressed (more so than normal) for a week after finishing that.
Lolicons are scum.
BABYMETAL is more metal than Metallica.
Naruto is objectively the best anime ever.
HxH 99' is decent. HxH 11' is bad.

Many tearjerkers such as Clannad, Anohana, Shigatsu, Plastic Memories or Maquia really killed it.

I didn't cry as much with Ashita no Joe or Shinsekai yori, but the grief I experienced with them left a bigger impact.

And then there are anime like My Sister Momoko which was a mix of both.

Some episodes from Yuki no Joou especially a certain episode that was based on "The Little Match Girl".

Also 5cm per second's ending scence with the song "One more time One more chance" this is mostly because i related to it on a emotional level, not sure if i'd had the same reaction if that wasen't the case.

I don't get easily hit by sad moments in animes, but processing Anchan's death in Rainbow was like eating bricks. Especially at the end, when he asks Mario's dream.

The ending of episode 10 of Violet Evergarden, I rarely cry when watching anime, but that one episode had me crying my eyes out.

- Almost the entirety of Clannad After Story from episode 16 to 21.

- The first 20 minutes and last 20 minutes of Koe no Katachi.

- The "shocking scenes" of Little Busters (Komari under the rain, Haruka's breakdown, Rin's
text scenes, and the entire episodes 10 and 11 of Refrain).

- All the death scenes in Code Geass.

... I just can't choose one in this list, so I figured I'd put everything instead xD!

I liked Anohana's final scene, but it's too childish for me to consider it really sad.

Everything changes. Even the happy and funny things eventually disappear. How can I still enjoy this place then?
- Furukawa Nagisa (Clannad)

You have to make a choice. Either you give up on your soul for the sake of science, or you give up on science to save your soul. In my case, the soul was already in pieces.
- Lloyd Asplund (Code Geass)

Do you understand the meaning behind Nunnaly's smile? She can't see or walk. So there are things in this world that she knows she can't do alone. Her smile... is her only way to show gratitude.
- Lelouch Vi Britannia (Code Geass)

Death is part of Life.
- ... Me.

Compared to other animes these might not seem that sad but mainly for nostalgic reasons the saddest scenes in Naruto Shippuuden was it for me.
- The death scene of Kushina and Minato.
- Itachi killing his parents.
- Naruto saying goodbye to Minato at the end.

For other anime:
- The email scene from Sora Yori mo Tooi Basho
- The scene where Shinomiya apologizes to Ishida's mom in Koe no Katachi

and many more which i cant seem to remember right now

That scene near the end of RahXephon ep 19, then the whole "happiest in the world" speech in SukaSuka episode 12 for me. Dear me, those scenes are masterpieces.
Honourable mention for Made In Abyss's Nanachi/Mitty story though. I think that makes my top 3.

Then if not talking about a scene but about a work as a whole, Hotaru no haka (grave of the fireflies) is very up there.

Saddest scene was the first in episode 1 of TPN2. It was one of the most ragetear inducing moments of all time, and it just got worse.

Too many out there

Assassination Classroom

Ashita no Joe 2

Clannad After Story

Legend of the Galactic Heroes

Gintama

Great Teacher Onizuka

I Want to Eat Your Pancreas [Combination of scenes from the last half of the movie]

Silent Voice

Your Lie in April [end performance]

Violet Evergarden [Been awhile since I've seen it but none stop after a certain episode number]

Those are the shows that made me cry the hardest and have left an everlasting impression.
