Not entirely sure about your whole definition, but one of the darkest anime I've watched thematically has to go to Monster. Such a great show.

Attack on Titan, Another, Elfen Lied, Black Lagoon are others that are "dark" in different ways. Happy Sugar Life has got to be one of the most disturbing I've seen. Goes out of it's way to be gross at times.

I've yet to watch the berserk anime but the manga is freakin awesome....i mean dark. Apart from that these -

It’s sad but true in a sense. Texhnolyze made me just lay there and think about stuff when I finished it. I still go back and watch the last episode sometimes XD.

Hmm I think Paranoia Agent. You may not consider it "dark" but I found it eerie and confusing. I liked it by the way.
Also Higurashi no naku koro ni and Umineko, Shiki, Another...
I love Junji Ito's work, but that's manga

Grave of the Fireflies is one of the most upsetting, but the 'darkest' that I've seen would either be Monster, Claymore or Gankutsuou. The Promised Neverland is one of the 'darkest' in recent memory.

Higurashi no naku koro ni is my top darkest anime for me. Psychiatrist irabu sensei (kuuchuu buranko) is also worth mentioning imo.

Grave of the Fireflies wasn't edgy but it was dark. My dad showed me that and Plague Dogs when I was 5 and I'm still trying to forget about them both to this day.

Not that kind of dark, but series like Gunslinger Girl (the anime and manga) and Jin Roh the Wolf Brigade sometimes makes you questions yourself whether one suffering should be traded for another suffering for the political goals greater good. Shows like these messed up your moral compass sometimes. The sick thing is it was you, the viewer, that has to answer to it's moral conclusion. Just like a quote once said "Whoever fights monsters should see to it that in the process he does not become a monster"

Monster probably , had a grim feeling throughout.
Cowboy Bebop is deceptively depressing and grim.
