Note that short shows, specials/OVAs/ONAs/movies/etc don't count as less people watch those to begin with. Neither do sequels.

To avoid making this a listing thread, talk about the obscure anime you've seen, whether or not you care about them, and maybe discuss some obscure anime recommendations. Maybe even talk about anime that you were surprised to find out wasn't obscure/was obscure. What got you watching those series to begin with? Are there any obscure series you want to see?

For me, I've seen:
-Burn Up Excess: The local DVD rental shop had it many years ago, so I watched it. I don't remember it.
-Fushigiboshi no☆Futagohime: Only seen the first few episodes, but for a kids' show it's not bad. Not sure why I started watching it.
-Chance: Triangle Session: My dad bought me the DVD box set, so I watched it out of obligation. I've never come across anyone else who's seen this.
-Momoiro Sisters: No memory of this at all, lol. Has hardly 1k members...

However, the most obscure anime I've seen, which is a short that was never released anywhere and was only ever aired on TV -- back in the early 2000s -- is Minimoni. Yaru no da Pyon!, which only has 94 members. If anyone else who's seen it posts in this thread, I'll... Idk, watch SAO or something. I'm unable to find several of the episodes so I think it'll permanently be on my on-hold list. It's a cute little series about idols messing around, but I don't think I'd ever recommend it. Especially since it's so hard to find.

FYI, the most obscure entry on MAL (not counting things that haven't aired or hentai) is Ojiichan ga Nokoshite Kureta Mono: Moetemo Moenai? Moenikui! with only 5 members.

Oh, I have seen the hentai 15 Bishoujo Hyouryuuki, so I guess at least one.

I don't know how many of them I've seen ( I don't normally check) but I do have http://myanimelist.net/anime/5226/Souten_Kouro on my PTW list because of the Anime Watching Challenge.

I was rather ecstatic to find this because I'd resigned myself to having to watch something really shitty in order to fulfill the challenge criteria, until I found this gem in the "Help finding this anime" thread. I've loved the Romance of the Three Kingdoms since I was a kid, having played all of the Dynasty Warriors games, so when I saw this was focused on that, with Cao Cao as the main focus no less, I was over the moon.

I've seen 3 series:

Oniisama e…, ~8k. An old school tragic shōjo with yuri undertone. Not very surprising that it's not popular. But it's a good watch, I mean it from the Forty Niners, it can't be bad. :p
Figure 17 ~5k. Why? I mean why only 5k? It's a pure goodness for people who like emotional shows.
Taiyou no Ko Esteban ~4k. Well, it's a cult classic in France, because it was made by a franco-japanese team. A very good adventure show, especially if you like the south-america folklore.

Like @Romagia said, if you watch old stuffs, then it's pretty easy.
Plus as a French, we had a lot of very old anime during the 80s and 90s, like Ulysses 31 (~1k) and Princess Sara (~6k). I can't really say that I have watched them, but I've watched some episodes, because there were broadcasted at TV when I was child. Nearly every French children during the 80s and 90s have seen those two.
That's the only two that I remember, but there is a lot lot lot more, thanks Club Dorothée and all~.

Ah, I know in the one I mentioned, there is some hentai in it, so that is what contributes to the low popularity. It isn't really a full-blown one, but I'm guessing just elements of it would make it less popular.

Mm, I'll list a few.

Ginga e Kickoff!! - Surprised this is not at 10k. It's a great sports series.

Otona Joshi no Anime Time - A Josei with a bland looking cover and not based on any manga or light novel. Awesome series, if you want something realistic.

Genji Monogatari Sennenki - Historical Josei. No surprise there. It's not that great either so I'm not surprised not many people would even care for it.

Shounen Hollywood: Holly Stage for 49 - Best existing idol Anime out there, with Starmyu slowly trailing behind it. Art style is odd and takes great patience to sit through sleeper episodes.

edit: I remember back when Osomatsu-san just started, it had less than 2k. :P I think my sig might be a reason why it has that many members today.

Guess it really depends on how old the series is and if it's been released anywhere to begin with. Most of the things out there you can find nowadays if you look hard enough, but I doubt the majority of casual watchers will have heard of most series that have less than 14k members, especially ones from 10+ years ago.

...Well I didn't remember to put it on my watched list...maybe more people had that problem...Really forgettable overall.

Some old ones like Space Battleship Yamato, Patalliro (hard to find and most episodes without any subs, so yeah understandable), Dirty Pair, Galaxy express 999, Creamy Mami and Space Pirate Captain Harlock.

And some OVAs and movies.

Is there a way to find out how many we've seen? If I had a guess I'd venture towards well over a dozen.

One of my favorite anime has ~7,600 members, over half of them being PTW entries. Most World Masterpiece Theatre works will have <10k members. I don't purposely seek them out, but when you watch enough the obscure titles just flock on over.

Alps no Shoujo Heidi (9,803) - It was one of the first anime I watched on tv when I was a kid. But never got around to finishing it back then, so I rewatched it last year.

Fuujin Monogatari (7,648) - The unique artstyle caught my eye, and I'm always looking for more Iyashikei shows.

There's also Akage no Anne (7,428) which I'm currently watching.

If you count shorts, specials and such, at least 750. Many with less than 50 scores.

With regard to full length series, many old series have very few members. I recently watched Perrine Monogatari, and it has 1,361 members, for example.

I just went through my list and picked the most obscure things I've watched. I went through and watched all of Zoids (was a really big fan as a kid) one week and the recent series, Fuzors and Genesis were both under 10k :)

At least 10% of the anime I've watched have fewer than 10,000 members. Most are shorts but I have one in my favourites that's the same length as a one cour. I just finished Smile Precure, a four cour anime, and it also has around 8k members. I've watched plenty of anime with fewer than one hundred members and even watched one that only had a single completed member when I watched it.

Same case here, add the Studiot Pierrot magical girls shows, some others Nippon Animation adaptations of "classics" (Rémi, Tom Sawyer, Heidi, Belle and Sébastien based on a french live series...), the anime based on Hojo's manga (Cat's Eye, City Hunter). We even got some episodes of "Oniisama he" in a children show! (check the description on the website)

For myself:
- Hôshin Engi, the terrible adaptation of my favourite Shônen JUMP "action" manga.
- Otogizoshi, a recent historical supernatural story I checked because of the reincarnation theme and its nice design. I never fought it was "obscure", it should be more recognized!

One of my favorites is a 13ep. TV series and has about 7000 members.

Haven't seen many anime but sure there are a lot of good stuff among obscured titles.
I rarely pay attention to popularity, it's not relevant and often unrelated to "quality".
If anime seems interesting to me - I'll watch it, if not - I won't, even "for research".

I have a few shows that only has 6000 or less but only one of them is in the 1000 range
Nanatsu no Umi no Tico or Tico of the seven seas

the story is from the studio Nippon animation , I don't remember much about it since I've watched it long time ago but basically the story is about a girl called Nanami that joins her father on a journey through the seas after her mother died .

Zero, so I would think. I went through the most obscure anime on my list and most of them are in the 20k-ish realm. Most of the things on my list seem to be at the 100k+ mark, though.

A few that I have dropped fit the criteria but as I have not completed them...

Ie Naki Ko Remi: the storytelling is aimed at kids, but it’s still an enjoyable series nonetheless. Vitalis and Mattia are memorable characters. If you like this series, then I also recommend watching Romeo no Aoi Sora, Flanders no Inu (movie), and Kemono no Souja Erin.

It's not always because of being obscure titles, though. Many series from say the 80s that were highly influential / watched by many people even outside of Japan appear to have very few members in MAL. MAL's community is considerably big but it's mainly covering a particular niche.

Attraction: Pretty good interactive anime.

Comic Party Revolution: Decent sequel to one of my favorite anime.

Comic Party Specials: Pretty good specials for one of my favorite anime.

Cosplay Complex: Some titty...cosplay...thing. Mediocre.

Deltora Quest: I'm surprised this has less than 10,000 members, since it aired on Cartoon Network in several other countries. It aired on a smaller American channel (The Hub) and was my favorite part of coming home from school every day when it aired.

Gregory Horror Show: Actually pretty great series of anime horror shorts. Only 1k members? They were dubbed and everything!

Itsudatte My Santa!: The first OVA was decent, the second one was a trainwreck.

Kick-Heart: Saw on Toonami. Okay.

Kono Danshi, Uchuujin to Tatakaemusu.: Don't remember why I watched this, was pretty good for what it was.

Oh! Edo Rocket: Only 7,457 as of this writing, which sucks because FUNimation released this like three times and put it on Netflix for years. Just never seemed to catch anyone's attention. One of my absolute favorite series.

Project A-ko: Was surprised by how much I enjoyed this.

Project A-ko 2: Pretty good, not as good as the original.

Shitcom: Do not watch this shit.

Tenkuu Danzai Skelter+Heaven: So bad it's kinda amazing.

Utsu Musume Sayuri: Don't do drugs, kids.

Vampire Holmes: Bad even for a video game tiein.

Wooser no Sono Higurashi: Meh. Not particularly funny, but not bad either. I liked the character designs.

48 if counting unfinished ones below 10000, including 2 below 1000. Lowest isTop wo Nerae 2! Kagaku Kouza . I was very surprised by the low numbers at midori scramble, btw. That thing was fairly good imo.
Note that it's only those referenced in my list, since I've certainly forgot to reference some stuff I watched 20-25 years ago anyway.

I stopped counting at 75. I would guess I've seen close to a 100 shows that are under 10,000 users on this site. It looked like it was mainly older stuff, so that make sense. I've been watching anime since about '92 and since this site skews younger a lot of older shows just don’t have the same numbers.

The best of what I found was:
Re: Cutie Honey - Ah back in the day when I would download random fansubs I knew nothing about. This was the series that got me into Go Nagai stuff and it is one of the better anime adaptations of his work. It is a shame this was never licensed in the U.S. it is much better than the live action movie Anno directed that is it’s counterpoint.

Dororon Enma-kun Meeramera - Another great Go Nagai adaptation. This has some damn nice animation and is really pretty. It isn’t everyone’s cup of tea but I find, those who do think it is funny, find it really funny.

Shin Mazinger Shougeki! Z-Hen - This might be the best Go Nagai adaptation I’ve seen. It is chock full of Go Nagai characters, is crazy bombastic, and a lot of fun. I think it really gets the spirit of Go Nagai works more than any other anime adaptation I’ve seen. Really, sad more people haven’t watched this one. If you like something like Gurren Lagann, I highly recommend this.

Oniisama e… - A classic from director Osamu Dezaki. If you want to check out an anime whose director’s signature style is parodied a lot in modern anime this is a good choice. Also if you have watched Utena and loved that watching this is worth it and it was a big influence on Utena along with Rose of Versailles. This is also one of those rare cases where the anime is better than the manga.

Master Keaton - Do you like the works of Naoki Urasawa (Monster) and Indiana Jones? Then this is a must watch. Keaton is an archaeologist currently working for the insurance company Lloyd’s of London. Where he gets sent around the world investigating claims and solving mysteries.

Puchi Puri Yuushi - Based on the Princess Maker games this is a really cute girl power anime. This is the kind of show, if I had a daughter I’d watch with her. Or if I was an 8 year old, I’d be crazy about. Our heroines compete to become worth of Eternal Tiara which they hope with fix their curse of being stuck in a child’s body forever. If you liked something like Princess Tutu, I’d really recommend this.

Juubee-chan 2: Siberia Yagyuu no Gyakushuu - This a great if very different sequel to the original Juubee-chan. It is a lot more series, and has a lot more action, but at times might be even more strange than the original. Both are great action comedies.

A good yuri manga that has under 2k members is Omoi no Kakera. If you were looking for something that broaches homosexuality from a more realistic viewpoint, this is probably one of the more quintessential examples. The yuri isn't oversexualized or idealized, and it features probably one of the most sexually secure gay characters in manga.
