Osomatsu-San [lots of brothers.]
Uchuu Kyoudai [Mutta & Hibito are brothers.]
Brothers Conflict [another one with lots of brothers/siblings.]
Super Seisyun Brothers [this anime features two pair of siblings.]
Ochame na Futago: Claire Gakuin Monogatari [female twins as MCs.]

I think a MC with older or younger brother isn't that rare - especially in the "Shonen" genre, but also other shows offer this trope - like YuGiOh. Pokemon. Digimon. One Piece. Naruto. Dragonball Z. Fullmetal Alchemist etc.

1) Law of Conservation of Detail. Sure, all children have parents, but the show is not about them - it's about fighting demons, being surrounded by cute girls, romance or whatever. That's why a show does not bother writing out the MC's family even if they aren't dead.
Little sisters exist mostly for loli fanservice, which is why there is a lot of them.

2) I can find you plenty of counter-examples.
In Regalia, the female MC's parents are dead, and she has to rely on her loli big sister and her government for family connections.
In Mikakunin de Shinkouhei, the female MC has a mother and a older sister. The male lead has a mother and a little sister (who makes the show for me), and probably has a father too.
In Unbreakable Machine-doll, the male MC has an older brother and wants to kill him for killing their younger sister.
In Cardcaptor Sakura, the female MC has an older brother and a father.
In Kareshi Kanojo no Jijou, the female MC has a lot of siblings, and the male lead is a single child.
In Sketchbook, the female MC has a little brother (and her friends are surprised to learn he actually speaks, unlike the MC).

A very quick look at my anime list:
3-gatsu no Lion - the MC has an older sister and is friends with a family of 3 sisters.
Ao no Exorcist - the MC has a twin brother
Demi-chan wa Kataritai - one of the female MCs has a twin sister
Girls und Panzer - the MC(female) has an older sister
Hyouka - the male MC has an older sister. (who is almost completely absent though) (and the female MC is rich)
Kaichou wa Maid-sama - the female MC is poor.
Kiss x Sis - the male MC has older twin sisters.
Madoka Magicka - the MC(female) has a younger brother.
Nejimaki Seirei Senki - one of the guy MCs has several older brothers.
Ouran High school Host Club - the female MC is dirt poor, has no siblings and a single parent.
Infinite Stratos - the male MC has an older sister. (definitely not a recommendation though, it's a shit show)
Ginga Eiyuu Densetsu - one of the MCs has an older sister.

From manga Horimiya and Domestic na Kanojo deserve mentions. In the former the female MC has a younger brother and her parents (especially dad) have a prominent role. In the latter the male MC has both an older and a younger step-sister, and their parents have quite some screen time.

Mind that I don't remember many details of the anime I've watched a long time ago, and I stopped looking around halfway through, so I could probably give you far more examples.

There are plenty of all 3 2 sibling combinations:
2 brothers: Fullmetal Alchemist, Romeo no Aoi Sora (although younger brother isn't important), Nerima Daikon Brothers, and Towa no Quon
2 sisters: Shugo Chara, K-On!, Love Live, and Binbou Shimai Monogatari
Both: Aikatsu (older sister), Haruhi Suzumiya (older brother), and Charlotte (older brother)

I think you do have a point that when the two siblings are of opposite sexes generally the male is older, but besides that your argument doesn't mean much. I haven't seen too many anime with female protagonists that have no siblings so I don't know what you're getting at there.

Thinking about, Baka and Test is the only anime I can think of that has a male protagonist with an older sister. Yuru Yuri has a female protagonist with an older sister, which is also uncommon.

Yes, it's uncommon to find an MC that has an older sister, though Yukino have Haruna in OreGairu

For male main MC's with older sisters:

Hyouka (Oreki's older sister)
Katanagatari (Shichika's older sister)
Durarara (Seiji's older sister)
Nichibros (Tanaka's older sister)
Shonan Junai Gumi (Danma's older sister)
Shaman King (Ren Tao's older sister)
Gintama (shinpachi's older sister)

Yup, that too, but IMO more annoying when the MC have little sister just for the sake of incest or lolicon fanservice, and I found it in most anime I'd watched.

Last I heard, more annoying isn't synonymous to more common.

I'm really really sorry for not explaining, what I mean is, that situation(the imouto cliche) is too common that it's mostly the situation of most characters, that's why it's getting annoying sometimes.
And what I mean with my post is the Imouto Cliche is getting annoying especially if its just for loli fanservice, so I want to watch and read different.

It's good that Slop leveling won the CR awards with such a power gap, Gaijin Weebs don't deserve good anime.
Not after what they did to frieren, kusuriya, and many others

Well, being born in a test tube generally interferes with being Ordinary. And many anime MCs are Ordinary to allow the audience to relate to them.
This is why most anime MCs have parents. They might be dead, they might be away for millions of reasons, they might be here but constantly out-of-frame, they might be present but not play a big role, but most anime MCs are born from parents.
