That's a tough question.

Existentialism is such a vaguely defined philosophy. If you're going by the broadest, most modern definition that defines it as an analysis of the human condition, I think that Mushishi does a better job at this than both Haibane Renmei and Ergo Proxy.

Haibane Renmei centers on altruism and finding purpose. Ergo Proxy—from what I remember; it's been a long ass time since I've seen it—is about identity. Mushishi explores all of these issues, among others, from multiple perspectives.

For an episodic series though, Mushishi had better character development than most anime.

I'd say it's the better show out of the two, but I wouldn't call it existential, maybe to some degree, but not in the same way that Ergo Proxy and other shows are. So really I don't think it's a fair comparison in the first place, but that's me.
