Howl's Moving Castle. Closely followed by My Neighbor Totoro.
Whisper of the Heart and Toki wo Kakeru Shoujo are great, too.

And I'm also going with the really standard answer. Akira.

a lot of people disliked Akirra

Alot of newer anime fans dislike Akira, just like alot of newer anime fans dislike NGE.
Call me a oldschool snob then. But without all the snobbery. And the oldschool. I find it funny that a movie that is over two decades old has much better animation than series today. :P

I actually hear quite a few people say what you think, that the animation is better than most anime now. I can't really comment, it has been a while since I saw Akira. But, I'd like to point out that it isn't animation alone that makes an anime good.

Akira...
For me it was more than boring movie, but then again maybe I'd liked it if I didn't watched mass of surreal titles from Studio 4°C.
That red bike was cool, though.

On the other hand, Macross: Do You Remember Love? is something you can call gem among gems when it comes to anime movies.

Spirited away!

Absolutely the most creative Miyazaki Film IMHO.

Although I have not seen as many anime movies.

My Neighbor Totoro...
I watched it when I really young~ So it's really nostalgic and whatnot. An aspect that got me to like anime in the first place.

The Girl Who Leapt Through Time, though Howl's Moving Castle comes close too.

Gonna have to rewatch Akira one of these days, I remember watching it when I was 10 or so, but I can't remember much of it other than that it was pretty good, with a completely fsck'd up ending.
No problem is insoluble in all conceivable circumstances.

It's somewhat saddening to see Akira the centre of this so-called 'old school snobbery' (though 'snobbery' is a silly word, something like 'pretentiousness' or even 'elitism' would be more suitable), since it's not really even a standout title of the era beyond the animation budget.
Of course, The Wings of Honneamise has an equally amazing budget with breathtaking visuals but also has suitably amibitious scope, writing with reason and direction, and both more sense and awesomeness than Akira had.

Though perhaps my favourite movie would be Millenium Actress, as Kon is simply a genius.

End of Evangelion, My Conquest is the Sea of Stars, et peut-être Knockin' on Heaven's Door are up there, but they're aren't really standalone, so it's harder to judge.

Spirited Away is my highest rated anime film on here, so I guess that would be it. Though I don't normally like to pick favorites. Other anime films that I extremely like are Interstella 5555 and Tekkon Kinkreet (or, what I've seen of it so far).

Princess Mononoke
Spirited Away
Fullmetal Alchemist: Conqueror of Shambala. I thought this one was an absolutely excellent conclusion. Most anime films that goes off from the series are total crap yet this one was absolutely amazing. The WW2 films were good and I gave it extra points for including Hitler (for the lulz). Sure it had a few plotholes, but looking past the flaws it was an excellent movie nonetheless.
