Confused about Lelouch who ended up as Julius.

Obvious spoilers below

Forgive me if my facts are wrong haven't watched the main series in a while, but didn't the emperor brainwash lelouch with his geass between the events of the first and second season? You can see further evidence of that in these sort of flashbacks in this OVA episode where lelouch is seeing the emperor flashing before his eyes. I think for whatever reason the emperor's geassing of lelouch seems to be wearing off or something here, because you can see moments where lelouch seems to be struggling to break free from the geass when he says "nunally," keeps saying the emperor, and cursing julius kingsley personality. It looks like hes struggling to break free of this julius kingsley personality he's been likely brainwashed to be.

As long as I remember, R2's start, Karen rescue Lelouch and do something to help him recover from the emperor brainwash, so I don't think that's the case.
I think this series are more like an alternative setting, like Counterattack of Suzaku, Nightmare of Nunnaly and Renya of the Dakness manga. Shin even mention that Zero was executed by the emperor, and nothing like that occurs in the main series.
Anyway, Lelouch was clearly brainwashed by Charles.

I know right? The Emperor Charles was indeed brainwashed him but then, what are they doing next?! why are they suddenly being him as Julius of whoever he is??

I think I'm started a little bit confused here after I seen Akito The exiled. Sigh I can't believe people seems never understand crap over what I just said.

I thought most people assumed his father geassed him to use him here but when lelouch showed really strong signs of breaking free of it Suzaku took him back to Charles to re-geass him...leading up to R2...

Charles supposedly rewrote his memories and made him a normal student without the memories of being Zero and even replaced Nunnally with a fake brother. They did this to make him a bait for C.C. because they know she'll rescue him and most likely return his memories. So wtf is happening in this movie that's supposedly an event between S1 and S2's timeskip?
