Lily C.A.T.

Both anime involve a group of characters in an experiment that has trapped them on a spaceship. "They Were 11" is more about the camaraderie that forms between them, while Lily C.A.T. is much darker and more reminiscent of the movie "Alien".

Humanity fights back against giant mononstrosities that threaten to wipe out the human race. Both are exciting anime with plenty of action in addition to beautiful visuals, but each has a different setting and focus. AoT is a dark fantasy with a greater focus on mystery and world-building, while Evangelion is more of a psychological thriller that uses its modern day sci-fi/mech setting as the backdrop.

A 12 year-old boy sets out on a journey in hopes of finding his missing parent (Ging in HxH, Lag's mother in Tegami Bachi). If you want a manga with adventure, plenty of likeable characters, unique fantasy settings, and some good world-building, you're likely to enjoy either one of these series.

Level E
add

In addition to being written by the same author, Level E has a number of ideas that Togashi would go on to expand upon in Hunter x Hunter. The best example would be the RPG chapters, which seem to have served as a sort of prototype to the Greed Island arc in HxH. While HxH is a fantasy adventure manga consisting of a number of long story arcs connected into one big story, Level E is a short sci-fi series with mystery elements and a more episodic structure.

After finding that his right hand has morphed into a sentient being, a teenage boy must keep this bizarre phenomenon a secret from others. Besides that basic premise, each series is completely different in genre and tone, one (Parasyte) being a dark sci-fi horror/psychological thriller and the other (Midori Days) a lighthearted and wacky romantic comedy.

JoJo no Kimyou na Bouken Part 4: Diamond wa Kudakenai
add

Both manga involve Japanese teenagers gaining supernatural powers. Some characters in both series are quite similar to each other (Yusuke & Josuke, Kuwabara & Okuyasu, etc.). They can also get quite dark and grim by Shonen Jump standards, although "Diamond" has a lot more bizarre/wacky moments. Both were also written in the '90s.
