The binary opposition here should not be "Atheism/Science versus Religion," like in the debate over the geocentric theory (anyone expect the next term's "Chi.: Chikyuu no Undou ni Tsuite" ?).
Religion is also an activity that emerged from the human brain, and it shares the ideological and philosophical aspects of science in that it has sought to interpret the world from an alternative viewpoint. The only difference is the method.
The more appropriate perspective in this case would be...

"The Reason versus The Wonder" or "Determinism versus Uncertainty"

While the mystery is about to disappear like melting snow, the era in the show is a time that still remains slightly. Yorishige told Tokiyuki, "Enjoy the season when the last snow melts. Your ability is in tune with the times in which the world shifts."

War, where large armies collide with each other, is an event in the realm of cold reason.
Tokiyuki is still undeveloped in his reasoning. But he is involved in the entire process of calling an armed organization to claim his power. He faces its meaning, its difficulties, and its contradictions. And he has a healthy sense of ethics, such as "it is the duty of who rule the samurais to preserve the peace of the innocent" or "devotion should be duly rewarded." Although he understands the respect for "death with honor as a samurai," he is going to establish himself by awakening to his superb traits of escape and survival. He dedicates his abilities to his supreme goal. Even though he is only an ordinary human, he experienced a mystical vision. He realized that what he sees is not all there is in the world.

Yorishige, who supports Tokiyuki, is the closest being to the realm of the wonder in this cosmology. And apparently, Ashikaga Takauji's intuition and spirituality have also stepped into a realm that can be called mystical. *
His brother, Tadayoshi, who is contrarily a man of precise and worldly reason. He awes the mystical as an everyman, and now he is getting uneasy about his brother's strangeness, as this episode reveals.

* Nevertheless, in the story up to this point, there is no evidence of Takauji himself having any awareness of his injustice or villainy (Shokan's Seigitou had a clear sense of wrongdoing). He simply decapitates enemy soldiers who approach him as if he were pushing through the waves, and burns enemy strongholds because they are just obstacles to his advance. This point will have to be kept in mind.

Enjoyed the beautiful meditation on how the divine fades away and "reality" takes over through the ages. Seems Japan is especially interested in the concept.

I also got a mostly unfunny joke about kinks with "dolls" in the same episode, which I think encapsulates this show as a whole.
