We can say there are counter-cultural books, we can even say there are counter-cultural manga (A lot of the early ones were this), but that's because they're just ink on paper: Cheap to make.
As for anime, unless you're making a short, the irony is not lost on me that you'll need a billion dollar industry for that.

There are a lot of anime that used counter-cultural/revolutionary IMAGERY, but is that enough?
There's a concept in "capitalist realism" called "recuperation", in which every element against the system will be absorbed by such system to maintain itself: You will be SOLD revolutionary movies, clothes, music, etc to sate your "thirst for revolution" because those who sell it to you know it ultimately represents zero threat for them.

The only example I can think of would be Chika Gentou Gekiga: Shoujo Tsubaki, which was animated alone over the course of a decade by a single guy who was a "true believer". But is something like that possible for a commercial work?

My guess is that, if it is, there were 4 moments in (post-Tezuka) history for that:
  1. 1963-1973
  2. The OVA boom
  3. The post-EVA boom
  4. Nowadays, where there were never more anime being produced.

People asked me to be more concise on my threads, so take this comment as a "director's cut":

Fate kalied liner prisma illya is a counter cultural anime because of scenes such as this which challenges the sexuality norms of conservative society.

@MYZIC
+1 on that
Besides that I would say counter culture in anime exists
Moetan
Kodomo no Jikan
Ramune Shoujo
Tsugumomo
Eromanga sensei

Most ecchi in general is counter culture because it is not politically correct at all. Loli media especially applies to that. Even X which allows racism and sexism does not even allow loli lewds. Same for bluesky.

Hum, you're kinda right, it's hard to argue that something isn't counter-cultural when people are trying to shut it down.

The closest I can think of to counter cultural is Golden Kamuy, which critiques the relations between Japanese people and the Ainu.
If I had to choose between One Piece and a girlfriend...I think I'll go with One Piece

Anime is basically animated/fictional child pornography lol. That much is obvious.
