It's a bit hard, since any series with a villain protagonist has their fans passionately defend their actions. But here are my personal picks:

Code Geass, Death Note, and Elfen Lied
Lelouch, Light, and Lucy all commit atrocities that, no matter how much you empathize or agree with them, are pretty immoral.

Higurashi no Naku Koro Ni
Almost each one of the main characters fulfill the villain role at some point in the series.

Hmmm, Jigoku Shoujo, but that particular motif gets thrown out the window eventually.

Hellsing Ultimate, you won't be disappointed.

seconding Hellsing ultimate, Damn that shit is hardcore:p

Black Lagoon looks interesting, thou it looks more along lines of criminal/thief badguys, and less of total evil "OMG your insane", but thats just my first impression

Hellsing Ultimate looks great! but wow what along running OVA since 2006 with around 7 eps sofar? thats barely 2 eps a year O.O

Legend of the Galactic Heroes. It's hard to say though, who is the Villain and who is the good guy, but seeing the other recommendations this fits better than some of them.

Other badass protagonist:

Krauser-san from Detriot metal city.

It's mabye not totally what your looking for but it's an awesome anime. Even if you dont like music anime this show isn't really about music. Just about the one dude being a wuzz and krauser a badass:p

Its a comedic anime with a "evil"portagonist
Every1 thinks of him as the hero type charcter but instead of heloping others he tries to turn everything for his own benefit

Watch the first episode and if you like it you will like the restof the anime

Technically, in Kara no Kyoukai, the main protagonist goes on "evil" murderous urges through one or two movies (yes, she kills people). And she's not exactly a "good" guy, like particularly saving people all the time or something, but that later changes a bit.

Gankutsuou for sure. amazing, though the animation style takes some getting used to, you learn to love it.

Well, one of the characters is psycho, one's a calm guy who sometimes goes psycho, and the other two... I can't even remember their names, but they're like the token support characters or something.
Eh, I'd say it's better to suggest My Conquest is the Sea of Stars. a 60 minute OVA is a hell of a lot less daunting than the 110 episode behemoth.

@nmanguy: Well, you're right if you mean he should watch the movie(s) before the series, but I wouldn't recommend only the movie, because it's not what he's looking for..

Desert Punk fits this perfectly, especially at the end.

I know this is a bit of an old post. and mostly that is why I'm bumping this.
Are there any type of anime with this style that the main villain is the protagonist apart from the mentioned ones already posted here?

P.S. some kind of psychological thriller would really reach my taste as well, but I'm open for all :)

Maybe Golgo 13? Haven't seen so much of it, but the guy is a hardass hitman after all, so he's not exactly a "good guy".

Kaiba might also be applicable. Granted, it's a bit more complicated dealing with memory loss and clones, but otherwise might be worth a look.

I don't consider Light and Lelouch a villain...

I wouldn't consider the main character in overlord a bad guy. Most of his actions are good and he is just trying to escape back to his world. I watched the entire thing and I dont think he is really bad
