It is sort of a trend that all talented students in anime are often presented as pompous and arrogant. They create an elite group that does not want to associate themselves with students who have worse grades. Does this stereotype has some connection to real life Japan??

Anime =/= Real Life

Simple as that.
And yes, I meant that.

I do not see why it doesn't apply everywhere. It is an inclination of human nature to not only generalize, but create groups that they tout as superior. Some people form cliques of the academically successful that prides themselves on being better than the less academically successful, while others call them nerds with no sense of fun and become delinquents.

Unfortunately, it does happen. People may be academically successful, but they abide by human nature in that they do not consider the mores they should have, or consider it in the most farcical manner. I think once someone thinks about it, superiority isn't an excuse to lack moral consideration.

That being said, it is just an anime, and is one of the more truthful aspects to Classroom of the Elite. I imagine for a nation that prides itself on efficiency and academics, in a country where exam scores are apparently posted in public. (Not sure of this, but this seems prone to problems, hence why the US does not do it.) that this would occur frequently.

Not everyone who is academically successful are assholes, if that is what you are asking. Some certainly are, on the basis of being educated.

I don't think it reflects the reality in Japan (though I wouldn't know). I think the characters are too pompous because the author is trying to incorporate way too many serious and dramatic elements in a story which is fundamentally about a bunch of guys going to a school. The result is everything being solemn to the point of ridiculousness, imo. That's not to say that elitist pricks don't exist everywhere, but personally I think this is used in excess in the show for dramatic effect which falls short.

I have thought that it might be connected with the fact that most of mangakas were poor students during their high school years, so they decided to express their frustration through that. Presenting that working too hard in school may turn you into arrogant psycho xD
