Its basically one of those anime where a lot of things are left for interpretation ,so giving it the tag of "intelligence" is not really appropriate.The more you want to look at subtle foreshadowing,the more you tend to get the results.It basically varies from one individual to another and their scope of interpreting(wrong or right).Its a very good anime and is still praised by those that have watched even after 18 years,so lets leave it at that.

The topic of "being the best" is subjective.

Serial Experiments Lain is without a doubt one of the best Anime of the late 90s, and at least I feel the story was way too convoluted at times and in my opinion that's why it's not a masterpiece. For me a clever/intelligent series would be Death Note, mainly due to how L and Light try to hunt each other.

Currently at ep4 and it really bothers me how many things are poorlty thought out.

I doubt you can find an objectively most intelligent anime ever, since most of them are subject to interpretation. Anyways I guess you could include Lain here

Ergo proxy, psycho pass, and parasyte are pretty intelligent in terms of philosophy and psychology, but Lain is in a league of its own. I agree with you ^o^

Not even close, nothing is ever explained so it's filled with plot holes. Shoes that are actually intelligent include:

-Little Busters
-Rumbling Hearts
-Higurashi
-Fairy Tail
-We Without Wings
-Nabari no Ou

Yes, they are not to be confused. I don't understand in what way Lain si supposedly incomprehensible, confusing or wathever tho, it's super straight-forward

If you look at Ueda Yasuyuki's interview, you'll see that Lain isn't as smart as they say, as excellent as he is. Lain is a "mess that got it right", basically.
