Well, my first thought would be Code Geass, but you've already seen it.
Angel's Egg might be applicable too, but then again, it's more of a surreal trip with lots of symbolism, so you have to interpret the hell out of it to make sense of it.
If you want to get into neverending shounens, Bleach also fits the bill. Whether it's ridiculous powerleveling, sudden flying, people surviving impossible odds or the motivations of the enemies, there's a lot of stuff that makes little sense here. Though I'd recommend the manga if you really want to start this.
Fullmetal Alchemist: The Conqueror of Shambala is another prime example of this. It makes pretty little sense compared to the first anime, and no sense at all compared to the original story and the second series.
Gantz makes little sense from the start, but that's pretty much the point. It gets better of course, though the manga is seemingly a lot better.
Big O's ending makes very little sense. Not surprisingly though, as it was apparently a NGE style cop out ending because of lack of funding.
Higurashi no Naku Koro ni might appear to make little sense in the start. That's the point of course, and it's all explained before long.
Inaka Isha is a splendidly surreal short. Based on a Kafka short story, so no wonder.
Kara no Kyoukai does make sense most of the time, but it's needlessly contrived because the order is jumbled up, probably in an attempt to make the story seem more complicated. Some of the movies have little or no relevance to the overall story though.
The fifth is also a hot mess of illusions, mindrape and cheap plot device tricks to make it seem confusing.
Mind Game does make sense, but it's pretty trippy and might be confusing at first glance.
Mobile Suit Zeta Gundam makes sense most of the time, but it does have some ridiculously contrived happenings that make no sense and is clearly there only to make cheap drama. Note that this is usually bad character writing and their nonsensical decisions, and not the plot itself.
This trend sticks with the Gundam series a lot, and is especially prevalent in ZZ, which also manages to turn into a mess of slapstick comedy and overblown melodrama. Char's Counterattack also suffer from some nonsensical stuff. And don't get me started on SEED...
NGE gets a lot of mindrape and surreal stuff towards the end, and especially in the EoE movie. It obviously does make sense at heart, but you may require some rewatching or reading some interpretations to sort it out.
RahXephon is pretty similar to NGE. I'd say a bit less nonsensical, but maybe that's just because I'd already seen NGE by then, I dunno.
Revolutionary Girl Utena has mindrape and surreal stuff gradually mounting up towards the end. It generally still makes sense though. The movie however, takes the crazy symbolism to another level, and would make pretty much no sense unless you'd seen the series first.
Sengoku Basara. It has mechas and gatling guns in it, as well as boar cavalry that can scale walls. So, yea. Would probably go under the comedy category as well.
Tenjou Tenge seems to try to have a serious story, but it comes off so contrived and over the top that it's pretty nonsensical in the end. The manga especially. Though I guess the main point is the boobs and fights and the story is just an excuse.
This also seems to apply to Air Gear from what little I've seen/read.
Texhnolyze is another one of those that does make sense, but due to it's unconventional storytelling, and drab mood, you might loose the read thread.
