Does anyone know of a series that has the following traits:

1. is primarily drama (as opposed to primarily comedy)
2. features an act of insubordination/rebellion/disloyalty on the part of the protagonists, and features this act and its consequences prominently in the story

For example:

There's a military action where soldiers are deployed for a given mission. But it turns out that the top brass is in cahoots with someone else who's up to no good, and said top brass has given orders that these soldiers' lives are to basically be dumped to advance some other objective, but they clearly are using an unobvious way to try to make this happen.

Upon finding out that this is the case, the soldiers and their direct commander decide to disobey orders. They are consequently declared to be traitors and persecuted by their former colleagues and allies.

This forces them onto a journey, where they make new friends and fight old ones, and eventually become a key part of the overarching conflict. And this is the story of their journey.

Or something like that. Doesn't necessarily have to be military, and can be about an individual rather than a group.

Code geass comes to mind, rebellion is a central theme of the show and i can think of several moments where soldiers disobey orders for their own morale.

Psycho Pass maybe? If I remember it's about a government who labels people and eliminate those who are threat to them. The main character is a woman, who by some reason cannot be labeled. She is also a part of the police who eliminate these people.

Berserk? (the old anime)
when you think about it, it's just about someone fucking someone he shouldn't but in the end it's also insubordination.

Kure-nai?
rebelion against the family tradition.

Actually that's really an interesting topic : why are there so few animes where obviously the main characters are part of the wrong organisation and they have to rebel at one point (which is not right from the start of the anime).
You've seen FMA already.

Well, except for what people mentioned, I can only think of Cross Ange. It has a bit more fan service than necessary and some yuri. But when you ignore that stupid stuff, the story really explores the nature of discrimination. Especially the first half of the series.

Try Shinseaki Yori and Code Geass. SY's 'rebellion' aspect isn't introduced for 10 or 11 episodes but it's there for the rest of it. Code Geass is pretty much based on rebellion and human moral. I think this is what you're looking for

Wow, I thought you made this request because you've been watching Alderamin on the Sky, but it hasn't come up so far. Try that.

Thanks for the suggestions! I think I'll look into Psycho-Pass, Cross Ange, and Alderamin, and I'll remember to bump up FMA Brotherhood in my to-finish shortlist because I actually haven't finished it. I've already got Shinsekai Yori on my to-watch list as well.

Do feel free to keep suggesting if you think of more!

One of the first series that really became near and dear to my heart is one such series, that being Kiddy Grade, and even so it's not a "clean break" from the old affiliation.

I can think of other series were disobedience/rebellion is a plot point, but not one that creates a clean break. Usually things get worked out between the different sides and they reunite by the end of the story.

+1 to Cross Ange

Perhaps you can also try:

Gungrave - Be patient with this one...
Nanatsu no Taizai (Seven Deadly Sins) - Comical, but it becomes serious when it needs to be.
Terra Formars - Specifically in season 2 (Terra Formars Revenge)
Claymore - Preferable to read the Manga if you don't mind doing so.

will it come so far in the anime?

I was wondering, since I don't know the evolution of the story, there are several hints in the anime where it looks like it could go that road :

as for cross ange, the character is right form the start exiled, she is kind of slave-prisoner-soldier, it makes it "easier" to rebel.

Same here.

Try code geass as others say but here too, the context is more complicated than just rebelion from within for political reasons.

Season 2 of Attack on Titan might touch this subject but it's too early to say.

Fullmetal Alchemist: brotherhood (I haven't seen the original yet but I'm sure it's the same story line)

Genres: Action, Adventure, Drama, Fantasy, Magic, Military, Shounen

well the protagonists do revolt against the government they serve. The main protagonists are mages or alchemists sorta like how the Jedi knights serve the republic in star wars except it's set in ww2 but in a fantasy universe.

Update:

I've now watched Alderamin on the Sky, and it turns out that insubordination isn't a big part of the anime series's story. It's in the backstory and it might very well come up later in the LN's storyline, but it's not particularly prominent in the anime series itself.

Doesn't mean it isn't good. It's great. But just not quite the itch I was looking to scratch.
