It's a tie between Death Note and Cowboy Bebop. Both are spectacular in completely different ways.

Also, I might say Serial Experiments Lain (only because it scared me so much >D).

As far as finales goes, Cowboy Bebop has to be have of the most memorable endings I can remember, with the "Bang" and the Blue song in the end.
The rest of the series don't really stick that much though.

Utena struck me in much the same way. It's the ending that is the most memorable part of it.

I've watched it three times now, the series and the movie, and I still notice something different every time I watch it. I love it, thoroughly, though calling it "bizarre" doesn't really say enough. However I think it is one of the prettiest animes I've ever seen.

The following is the short list of anime that truly blew me away when I first saw them:

Maison Ikkoku
Princess Mononoke
Barefoot Gen
Grave of the Fireflies
Neon Genesis Evangelion

Maison Ikkoku in particular was fantastic.

Probably Paranoia Agent, not because I think it was a masterpiece (I loved it, but not at the masterpiece level) but because it had some damn odd plot twists. Its OP and ED are pretty memorable, too, because they somehow manage to be creepy and weird.

Also, I will never forget the train scenes in Spirited Away. Something about it just stuck to me and won't let go.
