Here are some works that explores concepts/themes that may have some ground on the queer theory narratives like identity, power, desire, sex, gender, etc. They’re mixed with other societal problematics such as colonialism, politics, race, class, dispositives of control, institutionalization, etc. Thus they’re intersectional-queer animes.

I try showing animes that have one or two queer stuff in it that goes beyond the typical romance, i try to evade basic Queerbaity-ones from the fujoshi’s realm like Free! or SK8, ´cos they´re lame..most of them not all.

P. S I: These works are date from the 2000’s onwards. I have another one for the ones below the 2000´s, and one for the very best, check them!
P. S II: Some series here have sequels, prequels, movies or spin-offs. It´s up to you to search, yass kween slay.
Tengoku Daimakyou

The MCs of both plot lines have different issues around gender and sexuality, it touches themes like body dysphoria or sexual awakening to name some. Later it is exposed that in the school there was an almost equal percentage of Intersex and Endosex kids, making the whole plot even more interesting, and this is just the tip of the iceberg. It has a lot of deep problematics that you need to decipher along the way. This anime goes well with Monique Wittig´s body of work. WATCH IT!
Sarazanmai

EVERYTHING IS QUEER HERE. Beyond the amount of campy characters and weird scenes, the animation, art direction and plot are WONDERFUL and really unique. One of the central themes is desire, a rarely handled and extremely interesting one.
Samurai Flamenco

A pleasant surprise. The main couple have a wholesome aura, their relationship develops as the main story becomes an unimaginable ecatomb of sentai and tokusatsu tropes. It starts in a realistic world till episode 9 says hi.
Tokyo Godfathers
Movie, 2003, 1 ep Me:- Author:10
One of the main characters is a trans woman, former sex worker, homeless, and elderly. We also see other trans and immigrant characters in complicated situations, showing a very raw but respectfully well treated reality.
JoJo no Kimyou na Bouken Part 5: Ougon no Kaze

This saga IS gay, it exudes queerness all over the place. From the designs to the soft-gay scenes to the...every-thing-a. The only reason I choose this part is because it has gay couples directly shown, and because I think it's the best part!
Berserk: Ougon Jidai-hen I - Haou no Tamago

The mythology, the plot, the political background, the gore, the characters, everything has a wonderful depth and drama. It is a masterpiece and words cannot describe how epic this series is. See it for yourself, and traumatize yrself!
Shinsekai yori

A hidden cult gem. Set in an utopian world where the social management will be presented as a pretty scenario, till it starts to unfolds. It touches on themes such as eugenics, madness and ableism (the normality is a construct that the society molds and supervise), and links them to sexuality and gender as social constructs and dispositive of control.
GetBackers

The gayest shonen till date. The main characters are quasi-boyfriends, their friends and enemies also form couples or love triangles, and meanwhile all the romances passing, they get in cool fights with cool techniques and super powers. Check out the promo art at your own heteroflexible risk.

MCs are Pansexuals or bi, Garterbelt is apparently a closeted gay reverend, everyone in this serie is horny and loves BDSM. It´s THE anime for South Park consumers.
Devilman: Crybaby
ONA, 2018, 10 eps Me:- Author:10
one of the most nihilistic and pessimistic anime ever made, close to Texhnolyze, but with a super frenetic tone. Almost all the main cast is non-hetero. In a few chapters it manages to pack a critique of humanity as a malevolent entity. The latent devil is in every beating heart. Hell is other people.
Paradise Kiss

Ai Yazawa is no stranger to dealing with queer stuff: many of her stories have diversity in the identity of their characters. In PK you have the main character's crush, an openly bi guy; and then quite a good spotlight on one of the MCs, a trans woman. It has a lot of style, and Oh! the opening is from Franz Ferdinand!
Kino no Tabi: The Beautiful World

Kino es an agender or genderqueer protagonist, when people genderize Kino, as a boy or girl, they rejects it politely. the stories of all the great and varied cast characters inquire on the differents politics of the countries they are inserted in, and all of them are beautifuly written. This show is a beautiful poem.

This short film works as a prologue to the Beautiful serie. The character designs makes me faint, the battles and the animation maintains a superior quality throughout the series. It is the lesbian teen anime that the universe needed. The creators are now hiding the stone of the relationship of the MCs, but..come on!

A breathtaking piece, just thinking of it makes me djsadafhdaivsn. It goes deep on themes like memory, imperialism and desire, to name some. The MC changes to a lot of bodies throughout the series and travels to a lot of planets with a lot of characters with their stories that will make your heart feel again.

Another teen lesbian love story. From Ghibli. Its queerbaty-esque. But you will know, and if not, atleast you saw a simple but gorgeous movie.

A really good neo-noir drama, the MCs relationship developing will keep you biting your fingers each episode, the world building has a serious tone as these characters are inmersed in between mafia, gangs and vietnam war political corruption in the 80´s.
Lycoris Recoil

Lesbians with guns! and pretty good at it! there´s political stuff as an excuse for the characters to be teen assassins but it goes quite flat. The sentimental part of this story is what makes it good, and the animation rocks.
Tiger & Bunny

The MCs have a queerbait-esque chemistry, but Fire Emblem, who is "Gender free" according to its creators and "Okama" said by them, takes the cake. Also the girls have presentations of their gender with certain individualities, such as Pao Lin pronouncing herself as ¨Boku¨ (male pronoun) and presented as a tomboy. All this while fighting against villains being sponsored by the heroes' commercial system.
Houseki no Kuni

There´s no humans. The main cast is composed of sentient gems that are addressed with the pronoun "boku", this is contrasted with their feminine appearance. There are other beings with their own identity complexities. The author have asked publishers in countries that can apply neutral pronouns to do so, as ECC Ediciones (esp) or Kodansha Comics (eng) have done. This is only the tip of it all, the series explores gender from many other viewpoints with other subplots of the different characters that will embrace the cosmic flux of time. I don't want to be a pain in the S, but this work touches on universal themes like the passage of time or the construction of consciousness in a sublime way.

Mahou Shoujo Madoka★Magica

A little trap as it is well known, but a must see before dying. It comes from the legacy of Sailor Moon but revolutionizing the limits of the genre. A before and after in anime history, after this, any genre could be ¨deconstructed¨. The cosmic lesbian drama with magnificent visuals and occult symbolism you ever wanted.
Mahou Shoujo Ikusei Keikaku

One of the best Battle Royales I´ve seen. You have a lesbian couple, some queer-bait characters, and a trans-magical-girl here. The designs are awesome and the unfolding story is super entertaining. Looking forward for the sequels.
Flip Flappers

A canonical teen lesbian trippy action story. In the final chapters it gets dark. The animation has some peak surreal moments. Worth the watch.
Shingeki no Kyojin

In the main cast, you have an agender character, a lesbian and some more ambigous identities like some maybe-gay,bi,pan,trans male characters. Either way this story traspass the gender and sexuality significance, the wishes and moving forces of the characters goes beyond that. This anime explores the concept of colonialism really hard.
Boogiepop wa Warawanai

The MC is a genderless being that takes the bodies of different teens. In this version everything is cold and very mature. The new sequel is really great too!
Made in Abyss

One of the MC is an agender creature. There´s a trans girl thats shown very little screentime but more importantly are some feminities that have little to none in common with barbie. The culture and nurture around The Abyss has a really interesting societal construct different from the occidental one, it goes well with Lee Edelman´s No Future regarding the construction of "The Child" as a political figure, and goes hardcore.
Kill la Kill

Golden Kamuy

I have read on another Stack that this anime is the "Queerest straight anime out there" and i couldn´t be more agree. But aside from the queerbait moments there are canonical queer characters here. I don´t like the generalization and whitewash that this anime is doing with the ainu people, but i love this story so much!
Hunter x Hunter (2011)

The 2nd season goes hard with a pivotal character that will make you rejoice over the floor. This series even being so stupidly biologistic, has some cool plot.
Bakemonogatari

A character of the roster is one of the best lesbians in all media. She have her own arc as the main character in one sequel. Aside from her, you have a lot of deconstruction and subversion of the harem genre here, and even more, this universe is quite a thing.

An anime exploring inmigrant issues with a looot of diversity in identities. Quite Rupaulish (in a negative pinkwash note) but entertaining.
Psycho-Pass

Some canon lgbt characters, more lesbians than any other, some other left ambigous. But this work explores a lot of Foucault´s obsessions regarding the societal mass manipulation, from vigilance, laws, individiuality and morality.
Gatchaman Crowds Insight

Great show that critiques the electorialism, goes on the first season from mass control through social media, to mass control through societal laws on the second. Its great how all the themes regarding mass culture is portrayed such as political institutions and media, and it even got a point regarding war and the construction of “the other” and “peace”. And well, a lot of the characters are in the rainbow-spectrum.
