Both manga star a tomboyish girl that joins a task force of sorts (a library defense force in one case, the policing corps of the Shinsengumi in the other). Due to this, in both there is also quite a bit more action, as well as conflicts of a political nature, than your typical shoujo manga. And in addition, in both the MCs end up having feelings for the superior they look up to (though the romance is much more slow burn in Kaze Hikaru).

Yuukoku no Moriarty

Both anime follow a group of people with the ultimate aim of radically changing the existing system, eradicating the artistocracy-based system in Moriarty, bringing down the walls - which could even result in the end of the monarchy - in Princess Principal (though in Princess Principal only the 2 main girls are aware of this aim for now, whereas in Moriarty the entire team seems to know it). Also both take place in a 19th century/Victorian England, albeit in Princess Principal the setting is a steampunk one with elements of alternative history. Finally both have a fair deal of intrigue and action (though Princess Principal gives more emphasis to the action, and Moriarty to the intrigue).

Both have schools not usually featured in manga as a setting (one a free school, the other a technical design school) and in both some of the characters are unusual and at least one is uncertain about what they'll do for the future.

Both shows have a world that is bright and cheerful, and comical aspects, and this despite the darker undercurrents their settings have. Also both shows feature magical girls, one of whom has what could be described as PTSD symptoms.

Oban Star-Racers

Both anime include tournaments as big part of the plot (proxy fighting via special dolls in AL, alien racing in Oban). Also, the protagonists of both were more or less inexcusably abandoned by a parental figure (the father in Oban, the mother in AL), and at the same age (when they were about 5 years old) to boot. They deal with being abandoned in a different manner: the protagonist of AL represses her feelings for a big part of the anime, while the one of Oban is more honest with herself in how she feels about this, and the latter is also less forgiving than the former towards the parental figure that abandoned her. Both however end up ultimately reconnecting with their respective parental figures. All in all, if you happen to want to see anime where the protagonist overcomes both various tournaments challenges (fights/racing) and emotional challenges (the psychological impact of being abandoned), these are just the thing.
