Machinations at royal court that explore the contrast of masculinity and feminity and is a place for unusual romance. 

Both are philosophical in their own right with social commentary on different sub topics, meanwhile they are different in terms of plot, the stylistic choice and the whole edo period setting has some similarities. 

Politics at the royal court some centuries back, though one is set in Europe and one in Japan. Realistic well writen characters and juxtaposition between the poor and the powerful classes of citizens. 

Takes place during the shogunate, portrays the politics of its time and matters of honor vs. justice. Both also show the conflict between Chinese and Dutch medicine and an attempt to start vaccination in Japan. 

Historical stories with a realistic feel about court life, and the drama and politics there. And the romance and "bedroom life" of the shogun. There is a crossover of some characters (Iemitsu, particularly). Ooku is longer, and a josei. Samon is a seinen, with a lot of martial arts. 

Operation is a shoujo fantasy, and has Ooku is a historical josei with a lot of mature content. Both share the theme of gender role-reversal, where it is women who dominate the culture. Operation takes it a lot farther.
