I think the most niche anime I know is probably by Yoshiaki Kawajiri. Ninja Scroll, Wicked City, Vampire Hunter D. Not many people seem to know these anime

These are popular anime. Especially Ninja Scroll.

Have you watched the prequel series Kaijuu Girls, which are about the "good kaijuu girls" - https://myanimelist.net/anime/33011/Kaijuu_Girls__Ultra_Kaijuu_Gijinka_Keikaku and https://myanimelist.net/anime/36196/Kaijuu_Girls__Ultra_Kaijuu_Gijinka_Keikaku_2nd_Season ?

The context is that all those girls are references to Ultraman (and maybe adjacent franchises) giant monsters.

@alshu I have watched the previous two seasons, but unfortunately I couldn't find all the episodes, so I didn't put it in my anime list. Personally, I like "Kaijuu Girls Kuro: Ultra Kaijuu Gijinka Keikaku" more than the previous seasons.

Well, niche anime is the only anime I actually watch. And I don't know every tiny factoid about anime. I just sometimes watch anime whenever I am bored TBH.

I wouldn't consider any of the anime I watched niche, I guess maybe some of Mamorou Oshii's works like Patlabor or The Sky Crawlers could qualify as niche, but my favorite is "niche" is definitely A Kite

I mean, if the question is simply "How much you know", it's simpler to just check my list and check for popularity: https://myanimelist.net/animelist/thewiru?order=19&status=7
Talking about hidden gems of each decade (That I have fully watched AND LIKED):

90's:
Shamanic Princess

00's (TV):
Shinigami no Ballad
Shigofumi
Boogiepop wa Warawanai
Last Exile

00's (OVA and Movie):
MaliceDoll
Alien 9
Eikoku Koi Monogatari Emma
Cossette no Shouzou

10's:
Mahoujin Guruguru (2017)
Granbelm
Hakumei to Mikochi
Endro
Hisone to Maso-tan
Killing Bites
Cross Ange: Tenshi to Ryuu no Rondo

Now, that metric excludes a lot of things, since a lot of niche anime I know, I still haven't watched, and many that I did, I didn't like that much.
Also the fact that the little older stuff (Pre-2000's) I've watched, most of it was very famous, and the ones that weren't, I wasn't the biggest fan of.

Mine is pretty much the Power Stone anime, and I lucked into that one because it showed only on YTV and did not air in the USA. Watching the whole thing made me nostalgic for the 90s/00s adventure anime era, similar to when I played Trails in the Sky.

I guess Healer Girl and Acro Trip also qualify, since I only heard about them through good word of mouth. Blue Reflection Ray was attached to another video game that I only played due to good word of mouth, but Ray is kind of...mixed. The review comparing it to Kingdom Hearts is spot on though.

If you struggle to enjoy older anime, have you considered watching more reboots like Guruguru? Forgive me if I have already made this suggestion.

@Lucifrost
I would say that I probably haven't even watched enough old anime to being able to 100% say I struggle with them.
I keep thinking "Hum, maybe it's the type of anime I've been trying, rather than old anime as a whole" (If you exclude shorts, I haven't even watched 40 pre-2000 anime, nor 20 pre-90's ones. And I seem to mostly have tried movies and OVAs. A thread I made a few months ago asking for 2 or less cours old anime was me trying to give those another chance).
Lucifrost said:

No one made that suggestion, but I don't really know many reboots of old anime.
At the top of my head I recall Terra e... (TV), Uchuu Senkan Yamato 2199 and Ginga Eiyuu Densetsu: Die Neue These - Kaikou.
Ah, and I remember watching Bishoujo Senshi Sailor Moon Crystal back in the day, but that was before I started activelly using MAL, so it suffer the same fate as other anime... that being me forgetting I was watching them.

I would ask you for some recommendations, a few months ago I felt like trying Astro Boy: Tetsuwan Atom.

I am someone who watches a lot of reboots. Besides the aforementioned Atom, Guruguru, Sailor Moon, and Terra e, I have a few more favorites. I will also suggest new adaptations of old stories even when there is no old adaptation.

Girls' Last Tour (2018), Paranoia Agent (2004), Run With the Wind (2018) and Yuki Yuna is a Hero (2014) are probably the most niche shows I've watched and finished. I thought they were are really cool shows in their own ways.

@Purple_Gh0st24 I haven't seen too many niche shows then, haha. I figure Girls' Last Tour and Run With the Wind are well known enough since they're recent, and Paranoia Agent's director is really famous. I haven't really heard anyone talking about Yuki Yuna though, I only found out about it and watched it because of the people that made the music for it.

Nothing, but it's an adaptation of a 19th century French novel. It may have been cheating of me to include it.

The music is good. Yuki Yuna had a lot of experienced staff working on it, but they're not exactly household names. Takahiro wrote the story and Bunbun designed the characters.

@CoJay_19 If you liked Girls' Last Tour and Yuki Yuna, may I recommend something? I'd suggest giving Figure 17 a try. See if you like it. If you do, then you may want to check out Alien 9.

To answer the actual question.
I know more than most, but less than people that actually deep dive, and probably less than people who've been invested in anime for 2+ decades.
My least popular show watched, per MAL, is an Anpanman movie (which is cheating), so I'll go with Karate Master.
For a more recent show that's niche, that isn't docked points because it's a children show or on Netflix, like with Dragon pilot Hisone and Masotan or Battle Spirits, what about Panda-Z? It is shorts, and there is no VA, but it's fun. For an actual show, there's "Pause! Let me check the walkthrough first" which has the debuff of being Chinese, and "Battle athletes victory ReStart!" Which is a sequel to a show I didn't watch, had bad animation and a weird setting (and thus probably more popular than the numbers show), and funny for what it was (probably unintentionally).

Heck, Pokémon Concierge has 14k members, but with the episodes originally on Netflix, now on YouTube and announced in a Pokémon presents (with a second season underway), no way it's not way more huge than shows with 300k+.

@Bidoof_PMD-EOS I don't know, sorry. Alien 9 is always difficult to recommend, I find. It's short, so maybe you could give an episode a try and see if it's worth completing.

Alright, what do you count as obscure anime then? I think there's a fine line between obscure and not-well known, still I'm gonna write some. [I think I wrote everything with below 5,000 users on MAL]

Sentou Mecha Xabungle
Tibet Inu Monogatari
Palme no Ki
Genji Monogatari [1987]
Arete Hime
Stop!! Hibari-kun!
Wata no Kuni Hoshi
Tomoe ga Yuku
Chinmoku no Kantai
Angelique [and later OVA's that I can't find with sub's]
Koisuru Tenshi Angelique [the show]
Cluster Edge

I have probably few more of them, but I don't wanna check every single one
