bit hard to say without looking at you list but those I liked
Dennou Coil
Eureka Seven - it has very slow and dull start but gets better
Seikai no Monshou - space opera focused on characters and with nice plot
Simoun - I'm not sure if it's s-f but good plot, creative and well written characters

Last Exile (partly anachronistic, but definitely scifi)

Voices of a Distant Star

My top picks would be LoGH for epic space opera, and well, pretty much everything, GitS SAC for near future cyberpunk and Votoms for mecha.
Cowboy Bebop, NGE and some of the Gundam series are great too.

I'm going to third these titles, they're pretty much the best of the best from what anime has to offer. Also check out Freedom, it seems to be fairly off the radar but I definitely enjoyed it.

There's Texhnolyze but I have no clue if you're okay with a really dreary and depressing cyberpunk anime.

Oh and there's also Serial Experiments Lain for a bit of mind-fuckery.
