What is an "Alternative Setting" in an anime?

I usually stumble upon this when i'm looking for new anime....for example there may be a sequel and also an alternative setting....what does that mean are the anime related? please be as specific as possible

It's like a 'What If' settings.

el-Hazard is one of the best example.
