I know they are not canon, but do they fit chronologically into the timeline? By this I mean if watching the episodes in order will it all flow chronologically or are there arcs that take place between previous arcs like some anime do?

I think the filler arc timelines are linear; meaning they start right after the canon arc ends. (chronologically)

I don't think that's mentioned at all - some of them just suddenly appears in the middle of an important arc. In particular, alot of them doesn't even reference/talk about events that happened or have the slightest relation to any of the main arcs, so it's hard to say when they take place most of the time.

Bount, Amagai and Gotei Invasion arc are well placed I think.
Zanpakuto Alternate Tales need to be moved thou, either before Gotei Invasion or after Amagai.
