I know the bonus chapter is very alluring - everyone who saw the advertisement (done in manga form) should be able to tell that. But yet I would say that a rise to >2.5 times its previous sales estimate IS a surprise. I doubt you would have guessed the manga could cause such an astounding jump if you had not known it beforehand.

While it's an impressive jump, let's keep it in perspective... it wasn't doing very well to begin with so this jump isn't all that shocking in absolute terms.

Also remember that Stalker's estimates are based on the past week of data. If you take the estimate during a strong week with a fair amount of days left until release, it can be a lot higher. So that 6.2k estimate? Check right now and it's already back down to 4.7k. As more time goes by and the rank stays lower with the manga bump over for a longer period of time, that will likely drop even more.

I'm curious because it seems a bit difficult to believe that that ENTIRE increase is attributable to one bonus manga chapter...If that were the case wouldn't we see more anime including bonus manga chapters in their BD/DVD?

I could be wrong, and you would probably know better than I do, but does the addition of a chapter of manga typically lead to a significant increase in sales? And if so, why does it seem like not too many companies do this?
