Hotarubi from Basilisk should really be added. She have some fenimine qualities yes, but I mean, all girls have. However, she is very independent, fights in an awesome way, is totally coldblooded when it's needed and can be a real bitch sometimes. :3

Did anyone mention these?

Kino from Kino No Tabi

She is described as being around 15 years old, with short black hair, large eyes and a fearless face. She usually wears a black jacket, brown overcoat, white shirt, goggled cap and wide belt with lots of pouches. In the winter she has special winter gear. She travels with the motorrad, Hermes. The two have a contract - Kino provides the balance, Hermes provides the speed, and together they can travel anywhere they wish.

Kino is an excellent markswoman, and her speed and agility make her deadly with her persuaders (guns.) She carries two. One hangs on a holster from her belt; this is the pistol-style persuader "Cannon" which takes 6 .44 caliber bullets and is drawn with her right hand. The other is held in a clip in the small of her back; this is the hand persuader "Forest Person (Mori no Hito)" which takes special bullets and is drawn with her left hand. Kino also carries several knives hidden in various locations around her body. Usually, however, she tries not to get too involved in others' business.

Madoka Ayukawa from Kimagure Orange Road

When she first meets Kyōsuke, she appears to be a pretty and sweet girl. This, however, is in stark contrast to her personality at school, where she is aloof and feared by both the male and female students as a reputed juvenile delinquent. In the TV series she is nicknamed "Madoka the Pick" due to her ability to wield a guitar pick like a shuriken. Despite her "punk" reputation, Madoka is also shown to excel at various activities both scholarly and athletic.

Hime-chan from Hime-chan No Ribon

Himeko is the protagonist of the series. She progresses from being a tomboy at the beginning of the series to becoming a refined, feminine and mature girl by the series' end. Erika, her counterpart in the Land of Magic is an elegant princess, but warms to Hime-chan's playfulness which often lands them both in trouble with the King and Queen and Erika's magical broom, Chappy.
Himeko had a childhood crush on the much older Hasekura-senpai, but she gradually grows to like Daichi instead. The name Himeko means "little princess". Hime-chan's motto is "Ike! Ike! Go! Go! Jump!". (Come on, Come on, go, go, jump)

http://myanimelist.net/character/10289/Himeko_Nonohara

Jo from Burst Angel

Silver hair, red eyes, carries twin Desert Eagles and is known as "The Angel from Hell." She has superhuman abilities from her artificial creation, usually followed by the appearance of a glowing tattoo on her left arm and shoulder blade. They resemble wings and are often called "The Wings of the Devil" and will glow when Jo is put under a lot of stress when fighting. Jo also puts Meg over anything else, which she stated when telling Meg that she fights for her only. When she is not fighting, she enjoys watching horror or gore related movies.

Jo would eventually rediscover her past as a genetically engineered war machine in human form. After being forced to surrender with Meg and others held hostage, Jo returns to the secret labs for reprogramming and conditioning at RAPT R&D. Jo's counterpart, Maria, freed her to only prove who was the strongest; Jo managed to remove her will to defeat her and restores her true humanity. Jo realized that she has to destroy RAPT at the source all for all that has happened as well as help Sei. Meg was highly opposed to the idea after seeing her go through a lifetime of combat and feels it's not their problem. Jo knocks Meg out, bids her farewell and leaves her communicator and jacket behind for her to remember by. After fighting their way into RAPT HQ, Jo destroyed RAPT's most powerful bio-tech brain and the whole building collapses. It is unknown whether Jo survived the explosion or not.

Hayakawa Ryo from Princess Nine

Inheriting her father's pitching arm, Ryo has an innate pitching ability. She is left-handed player just like her father. Originally planning not to go to high school because she wanted to help support her mother at the family's Oden shop. But later she is recruited to the Kisaragi Girls' High School to be the foundation of the new baseball team. Before playing for Kisaragi, she often plays as relief pitcher for a local sandlot baseball team, Wildcats.

Hinagiku Tamano from Wedding Peach

Another one of Momoko's close friends. Hinagiku is a rough-speaking tomboy who practices judo. Like Yuri, she was an angel reborn on Earth as a human.

http://myanimelist.net/character/6619/Hinagiku_Tamano

Ran Mouri from Detective Conan

After Jimmy's mysterious disappearance, the happy go lucky girl decides to help take care of the young stranger, Conan, who claims to be a distant relative of the lost Jimmy.

Rachel is fearless in the face of danger and always willing to lend a helping hand in the detective work of her father, Richard. She keeps a close eye on Conan in the hopes of keeping him out of trouble and because she sees many of Jimmy's traits in the young boy.

Just as with Jimmy, Rachel is never shy about putting Conan in his place because of his age as well as scolding her father for his lazy habits. She is also a student of martial arts, a skill that helps keep her out of many jams.

Sumire Iwaya from Tramps Like Us (manga)

Sumire Iwaya, a journalist at a major newspaper. A career woman in a society that does not handle successful women well, Sumire suffers from depression and anxiety. She also has hobbies that are very un-feminine, such as being a fan of pro wrestling, K-1, and shōnen anime.

http://myanimelist.net/character/3965/Sumire_Iwaya

Ukyo Kuonji from Ranma 1/2

Ten years ago, on a training trip in the country, Genma stole Ukyo's father's okonomiyaki yatai (food cart), leaving her behind and breaking the arrangement he and her father made. However, before this Ranma and Ukyo were friends, though Ranma never knew she was a girl. Shamed and ridiculed by her peers, Ukyo decided she wouldn't like boys, dressed and lived as one, and devoted herself to okonomiyaki-style martial arts. After a heated battle, Ranma discovers her true sex. Meanwhile, she discovers that he does not get along with his "uncute" fiance, Akane. They reconcile, and she falls in love with him again. Ranma still treats her as only an old friend, and her plots to win him over are usually less violent than those of his other suitors. Although she lives to cook okonomiyaki and runs a restaurant, "Ucchan's," to that end, Ukyo would give it all up to marry Ranma.

Megumi Amatsuka from Cheeky Angel

Megumi Amatsuka used to be a boy until she met a person she thought was a magic user. This person gave him/her a magical book from which a genie appears to grant one wish when blood is applied to it. Megumi made the wish to be manly but the genie has a grants his/her wishe but he/she turns into a girl. Years pass and Megumi enters High School where she immediately beats up the school bully who of course falls in love with her. She is looking for that book again to be able to reverse the spell placed upon her.

While physically an attractive female, she still retains her masculine mannerisms and fighting ability, attracting the 'Megu-chan Protection Club', a group of misfit admirers. Megumi is very overpretective of Miki and it seems that she/he has a crush over her (but it is unclear.)
