Patlabor. Gunbuster. Diebuster kind of counts.

There's Rinne no Lagrange but I haven't watched it. Regalia: Three Sacred Stars is mediocre all around. ID-0 is another.

Never seen an anime with robots where a female character serves as the main protagonist? You didn't really venture far away.

Gunbuster!
Patlabor!! (original OAVs then movies I and II if you decide to check it)
Tenkû no Escaflowne (TV) !!!

@QuattroVaginas Why didn't you mention Escaflowne?

PS: there is also supposed to be something from TOmino called Brain Powerd or Powered. Never seen it apart from a few clips when it was airing on french TV.

edit
@QuattroVaginas But, he didn't ask for a pilot boy. He specifically requested a girl as main heroine. Hitomi is undoubtedly the heroine of her show (and not only the outsider point-of-view character), never letting Van stealing the spotlight.
For Brain, I suppose I should have checked it before mentioning it. ^^" (it just came to my mind)

Because I honestly don't remember shit about Escaflowne, it's overdue for a rewatch. But I'm pretty sure the guy pilots. I don't recommend Brain Powerd to anyone new to Tomino.

There's actually a few more, but either the main girl co-pilots, or she isn't the main main. A lot of teams as well.

@Rei366 Oh shit you're right. I think that's what he meant though, otherwise there's a ton of mecha shows with female main characters.

'You seem to vacillate between assistance and assault. Which is it?'
'I'm not surprised you've driven three men to try and kill you, I'm only surprised there weren't more,' said Damen, bluntly.
'There were,' said Laurent, 'more.'

RahXephon and Neon Genesis Evangelion both have a mix of male and female pilots, and Kuromukuro has mixed teams.
