At least I can relate more to villains than the shounen protagonists who say, "I will stop all the evil in the world and make the world a perfect happy place!"

The closest I can relate to would be Knives Millions from Trigun, but even then I merely wish the eradication of bad humans, not ALL the humans. More often, I relate to the slightly psychotic heroes and anti-heroes.

I think the only villain I've been able to sympathize with was Harumi Kiyama, but I wouldn't say I can relate to her.

I can't think of any anime villain worth the respect but in video games series I had a lot for the 'original' Snake (big boss) of metal gear series.

Relate to a villain? Totally. Sakazuki, or Akainu, from One Piece has a very... well, let's just say my mentality is quite similar to his. However, if you were asking whether I had sympathised with anyone.... can't remember anyone.

The Chimera Ants in Hunter x Hunter. I respected nearly every single one of them. I even have Meruem on my favorite character list.

Yep, I can relate to many villains. RAB trio from Shingeki is one example.
Sometimes the only real difference between the villains and the hero is that we get to see the hero's perspective, but otherwise both sides are good/bad.
