The list is ranked by points. An anime receives points for each list it appears on. For polls, an anime receives points proportional to the number of votes, with weights adjusted to prevent individual polls from having too much influence. All anime in the top 100 appear on at least 5 lists.

Works that carry an extremely atmospheric direction

Neon Genesis Evangelion is widely considered one of the most influential anime ever made, and a multitude of series were created to follow the leader, copying from its premise, characters, aesthetics, themes, and any combination of the previous. Here's some anime that can be considered to be EVA clones. Note: Some series that, in contrast, inspired EVA are included at the end.

Original TV anime from 1996 to 2002, I characterize this era as 'post-eva' as a good number of these series contain aspects that resemble Evangelion, some were even inspired by it.

Anime’s that features a post-apocalyptic setting this stack will only first seasons of anime if they are shows.

after the genesis of serial experiments lain, written by chiaki konaka, i've noticed a pattern in things being influenced by lain in some aspect. this the list of what it says on the tin. tags also include this is very confusing and things written by this man. outliers of the time period still carry the spirit. i do this by feel. i will not include Evangelion.
qualifiers:
it has to be dark, experimental, have some philosophy and confuse the frick out of people as pretentious people mocked for 'understanding' it. and with the philosophy: i don't mean the shallow anecdotal stuff. I mean sources of inspiration such as kierkegarde, schaupenhueur, religion, existentialism, future technological implications, absurdism and nihilism.
