A message has arrived from Kid the Phantom Thief, that he will steal a Japanese sword belonging to the wealthy Onoe Family in Hakodate, Hokkaido. Conan and Heiji Hattori, who happened to be in Hakodate, are on the case to capture Kid. Onoe Family's collections are associated with Toshizo Hijikata, a historic figure who perished in Hakodate. Why is Kid, who specializes in jewels, going after a Japanese sword? Coincidentally the family lawyer of Onoe is found murdered in the warehouse district, apparently slaughtered by a Japanese sword. The suspect is an investor/arms dealer who is said to be after Onoe family's hidden treasure. The grandfather of Onoe family's patriarch was deeply involved with the army industry during wartime, and it was rumored he hid some powerful weapon that could "change the course of war" somewhere in Hakodate. Is Kid after that weapon? Meanwhile, Heiji is trying to find a perfect viewpoint to declare his love to Kazuha... In the North among cherry blossoms, the exciting hunt for treasure begins!

This time's location is set in the sea near the Hachijo-jima island, Tokyo. Engineers from around the world have gathered for the full-scale operation of "Pacific Buoy," an offshore facility to connect security cameras owned by the worldwide police forces. A test of a certain "new technology" based on a face recognition system is underway there. Meanwhile, Conan and the Detective Boys visit Hachijo-jima at Sonoko's invitation and receive a phone call from Subaru Okiya informing them that a Europol employee was murdered in Germany by the Black Organization's Jin. At an exclusive auction house in New York City, Vincent van Gogh's Sunflowers, which was believed to be destroyed by a US air raid of World War II, was put up for auction. Jirokichi Suzuki, accompanied by his niece, Sonoko won the auction with a $300 million bid. At a press conference, Suzuki announces his plan to gather all seven Van Gogh's Sunflowers paintings around the world for a grand exhibition. The venue would be a purpose-built gallery in a cliff in Japan known as "Lake Rock", with the highest security and protection. Suzuki also announces the engagement of seven specialists, whom he called the "Seven Samurai", to oversee the exhibition and protect the Sunflowers. Under the cover of darkness, a masked samurai murders five men across the metropolis of Japan: three in Tokyo, one in Osaka, and the last in Kyoto. In their investigation, the police learn that each man was a member of the Genjibotaru—a thieves gang centered on the theft of Buddhist statues and artifacts and who go by the names of Minomoto no Yoshitune's servants. Without a clear motive or clues to the other members' identities, the case runs dry until a Kyoto temple calls for the famous Kogorou Mouri. Having received an anonymous letter containing a peculiar puzzle, the temple monks ask for his assistance in solving it to recover their long lost statue. Meanwhile, Conan Edogawa and high school detective Heiji Hattori team up in order to solve the cryptic puzzle and find the murderer, as Hattori searches for his childhood love. With Hattori's knowledge of Kyoto, the two scour the streets and gradually discover the truth, but not before the murderer strikes again—killing another Genjibotaru member and, after repeated attempts on Hattori's life, eventually kidnapping Hattori's childhood sweetheart. The shadow of Tooru Amuro, who works for the National Police Agency Security Bureau as Zero, appears at the site. In addition, the "triple-face" character is known as Rei Furuya as a detective and Kogorou Mouri's apprentice, and he is also known as Bourbon as a Black Organization member. In line with the opening ceremony, it is announced that the world's first "Vacuum Superconducting Linear" train, boasting a maximum speed of 1,000 km/h which combined all of Japan's technologies, will be opened to the public between Shin-Nagoya Station and Shibahama Station and established in Tokyo. As the world's attention is garnered, an incident occurs at a party venue where famous tournament sponsors are gathered, leading to an abnormal situation where top dogs of companies are kidnapped one after another. Behind the scenes are Shuichi Akai who monitors the incident, and the FBI who waits for orders from Akai. Conan's reasoning reveals the relevance of the apocalyptic WSG kidnapping incident that occurred in Boston, USA, fifteen years ago, and that the incident was also under the jurisdiction of the FBI. Shibuya, Tokyo, is bustling with the Halloween season. A wedding is being held at Shibuya Hikarie, where Sato is dressed in a wedding dress. While Conan and the other invited guests are watching, an assailant suddenly bursts in, and Takagi, who was trying to protect Sato, is injured. Takagi survived and the situation was settled, but in Sato's eyes, the image of the grim reaper that she had seen when Jinpei Matsuda, the man she had been in love with, had been killed in a series of bombings three years ago, overlapped with Takagi's. At the same time, the perpetrator of the bombings escapes from prison. Rei Furuya/Toru Amuro, a member of the public safety police, is hunting down the man who killed his classmate, but a mysterious person in disguise suddenly appears and puts a collar bomb on him. Unfortunately, their carefree fun is cut short when a company employee is found murdered, his dying message pointing to a clue hidden within the game's historical setting. Along with the Detective Boys and Ran Mouri, Conan Edogawa enters the game to solve this mystery and ensure the perpetrator is caught. But once they load in, an artificial intelligence named Noah's Ark imprisons them and the other children within. To escape and bring the murderer to justice, Conan and company must navigate a simulated 19th-century London and track down the infamous Jack the Ripper—with the lives of 50 innocent children depending on them. After receiving a letter from the thief Kaitou Kid, famous actress Juri Maki seeks the help of private detective Kogorou Mouri to protect the Star Sapphire—the "Jewel of Destiny," said to represent faith, fate, and hope. Thinking he has deciphered Kid's riddle, Kogorou personally shows up to the newly constructed space theater where Juri is acting in the play "Josephine" in order to catch Kid in the act. A bombing case at Nichiuri TV in autumn. The Satsuki Cup, which crowns the winner of Japan's Hyakunin Isshu, is currently being filmed inside the facility. The incident results in a big commotion and, while the building is burning to ashes, the only people left inside are Heiji and Kazuha. They get rescued just in time by Conan, who rushes to the scene. Both the identity and purposes of the bomber are unknown. While confusion takes over due to the explosion, Conan meets a mysterious beautiful girl who claims she is "Heiji's fiancée". Her name is Momiji Ooka and she is the Kyoto High School champion of the Karuta game. As fate would have it, Kazuha is going to face Momiji in the Hyakunin Isshu, so she begins to train with the help of Heiji's mother, Shizuka, who is a skilled Karuta player. At the same time, in a Japanese house in Arashiyama, Kyoto's outskirts, the reigning Satsuki Cup champion is murdered. Pictures of the crime scene reveal Momji's presence. Additionally, several Karuta cards were spread around the victim. Conan and Heiji, along with the Osaka and Kyoto police departments, begin their investigation on the Satsuki Cup and the related murder case. One night, the Tokyo National Institute of Microorganisms is attacked by a mysterious organization calling themselves the "Red Siamese Cats." The group causes the explosion of a high-security lab storing a virus—said to have a mortality rate of 80% with no known cure. This act of terror dominates the headlines, overshadowing the unveiling of the world's biggest airship developed under Jirokichi Suzuki. Peculiarly, the unveiling has a note attached for Kaito "Kaitou Kid" Kuroba, challenging him to steal the jewel on display—the illustrious Lady Sky. Conan Edogawa is permitted to board the airship along with Kogorou Mouri, Ran Mouri, Sonoko Suzuki, Professor Agasa, and the Detective Boys. On a dark night, the Japanese police is raided by a spy. Different countries' intelligence agencies—such as England's MI6, Germany's BND, and America's CIA—as well as the FBI's secret files are going to be taken, but public safety officers lead by Tooru Amuro arrive just in time. The spy steals a car and escapes. The spy and Amuro are then locked in a dead heat on the highway, and just as it is about to cause an accident with multiple cars, the spy's car is hit by FBI agent Shuichi Akai's rifle bullet and falls of the roadway. The next day, Conan and his friends go to a newly-remodeled aquarium in Tokyo. Under the main attraction, a Ferris wheel, Conan finds an attractive woman alone and injured. Her left and right eyes are different colors. But the woman is in a state of amnesia where she doesn't even remember her own name, and the cellphone she's carrying is broken. Conan and his friends promise to help her regain her memory, so they stay with her. Throughout all this, Vermouth is watching behind the scenes. Afterwards, she pulls out a silencer and speaks into an attached intercom, "It's as planned, Gin."

One morning, at the observation deck of the Bell Tree Tower, a man is suddenly shot dead by an unknown sniper. Conan Edogawa, who happened to be visiting as the murder occurred, rushes to apprehend the sniper but fails to do so. He later learns that the suspect for the incident, Timothy Hunter, is a former member of the Navy Special Ops squad and was already being investigated for a previous murder case. The FBI believes that there are at least three people Timothy wants dead. However, after the deaths of two of them, Timothy himself is killed, throwing the investigation into disarray. As they lose their only lead, news about the assassinations spreads across Tokyo, leaving the city in a state of panic. The momentous day of the opening of the new Tokyo subway, the Touto Line, has come, but a bombing incident puts all celebrations to a halt. The governor of Tokyo is caught in the blast while onboard the train, but he and everyone else present is fortunately saved by the quick thinking and actions of Conan Edogawa. Intrigued by the incident, Conan researches the governor's political history and discovers that the man was responsible for the destruction of a village in Niigata to build the Kitanosawa Dam. Believing the attack to be related to the construction of the dam, Conan, accompanied by Ran Mouri, Kogorou Mouri, Professor Agasa, Sonoko Suzuki, and the Detective Boys, decides to visit the village and investigate. There, they meet a group of locals who lived in the old village before it was torn down. However, just as one mystery leads to another, one of the locals is murdered. The warship Aegis Destroyer is conducting public exercises in Maizuru Bay where, coincidentally, a suspicious foreign ship was recently spotted. However, while the ongoing military operations are underway, one of the crew members comes across a lieutenant's severed left arm. Conan later discovers that a foreign spy may have infiltrated the warship to obtain classified information by any means necessary. If the information were to leak, Japan's line of defense would be exposed, leaving the country unprotected from hostile attack. With the help of the police at sea while other friends and allies investigate on the mainland, Conan must now prevent this national crisis and identify the spy for the sake of Japan. Soon after, as Conan and the detectives dive deeper into the case, the towers are rocked by an explosion. With fire rapidly spreading and lives in danger, police desperately seek to evacuate everyone. But when the elevator, their only means to escape goes down, Conan and company are left behind. What follows is a mad dash by not only the treasure hunters but also the inhabitants of Koumi to secure Anne and Mary's long lost booty.
