They both went against all of the conventions of their respective genres, both have deeply flawed characters, and are both very dark.

Both are VERY VERY dark and crazy (in a good way). The psychology of the characters in both shows are very important to understand the series and even to like them. Also, every character isn't evil but isn't also good, they're all neutral, in other words, they're realistic characters. Another similarity is that both are descontruction of their own genres: Harem and School in School Days, Mecha and Action in Evangelion.
Personally, I think Evangelion is better, cause of its symbolism and hidden messages, but School Days is also a great show, regardless of what is said about it.

Deconstruction. As is PMMM, as is every other deconstruction, School Days and Evangelion just so happen to be those deconstructions. A world where the unwanted is what is to be expected draws forward two protagonists who get themselves into some real trouble. Not something to take lightly in the least.
