Manga: Anitsuu!
Right off the bat by reading the summaries, both of the main character's [Ame in Bokura no Negai and Takara in Anitsuu! ] father remarry and they become the eldest brother of 3. However a big difference between Ame and Takara is their personalities and interactions towards their brothers. While Ame is composed and hardworking to provide for his new family, Takara is often dorky and clumsy. Takara is more cheerful and outspoken than Ame. While the youngest brother in Bokura is quirky and outgoing, so is the youngest in Anitsuu! but a tad bit more shy. A notable similarity between the 2nd youngest brother  read more

Manga: Domestic na Kanojo
They both include love between siblings, but in Domestic na Kanojo it's between boys and girls instead of Bokura no Negai when it's between boys. They both have a similar feel to them so that's why i'm recommending

Manga: Uchi no Ani no Renai Jijou
Both manga deal with the forbidden love between step brothers. Both are Shounen Ai, so if you enjoyed one, you'll definitely enjoy the other.
