Does Mikoto ever take magic seriously? Or does she always mistake them for esper powers?

She recognizes them as powers based on different laws than esper powers. Whether or not she actually accepts the term magic I dont know.
Read this if you want to start the Fate/ series but don't know from where.

She has accepted the existence of a supernatural force that she cannot explain but she still rejects the idea of ​​magic. Even though Misaka is witnessing, she still refuses to call it Magic and doesn't seem to want to delve into it.
