It's actually pretty simple if you remember the scene from part 1 where Yelena told Armin about Zeke's plan to euthanize all of Eldians, which then Armin was acting to sympathize with the idea and tearing up to convince his loyalty. So in part 2 after Armin said, "we don't have a choice, we have to help Eren and save Paradis" like was forced to do it, that's when Yelena knows he was capping. And made that uncanny face to him to let Armin know, then she switched to a friendly mode to keep him in check.
FYI, there's a theory about what the face is inspired by; the face was familiar to Joseph Goebbels, a nazi propaganda minister. The story is he was once photographed by a Jew and even talked to the photographer, and later when he found out about it, he made the same type of face. There's a picture about it and it's called the "eyes of hate".
