All shoujo-ai or yuri.

Girl Friends
Hoshikawa Ginza District 4
Ebisu-san to Hotei-san
Strawberry Panic
Lonely Wolf, Lonely Sheep

Some of them are pretty short, but they're nice to read.

I've seen Shoujo Sect. It's actually on my comp, but I'd say it fits this. It has some mature scenes, but it's definitely not full of "smut". It seems like it is more focused on female relationships with some action on the side. Awwwww yeeeaaaahhhhh.
Seconding this.

This is a troll rec. It's a hentai anime/manga. It's also not very good- a lot of people will try to tell you that it's a heartwarming shoujo ai hentai with more plot than the average hentai. It's not. I tried to watch one episode and I flipped through a little of the manga. It's bad and just pure smut with a tiny amount of plot. It's essentially just a lesbian harem series where every girl likes every other girl and they all take turns going at it. I am SO SICK of seeing this as a shoujo ai rec, especially when someone specifies "no smut'.

For anime AND manga, I highly suggest Aoi Hana. Probably the most down-to-earth and realistic shoujo ai out there. It's very contemplative and delves into the minds of the girls instead of just saying "LOOK CUTE LESBIANS HOLDING HANDS AND KISSING!".

Girl Friends is very good as well, although it's much more 'anime-like' than Aoi Hana. Girlfriends is manga only.

I'm not trying to start any arguments or upset anyone, but I was not trolling when I seconded this. Basing an opinion off of "one episode " and "flipping through a little of the manga" proves absolutely nothing. It just shows that you don't know what you are talking about. If you want to call something trollish and don't have the actual experience to back it up, that's just a waste of time.

I did say it had mature scenes, and yes, it's classified as hentai, but it's way more toned down than most other hentai and is actually more low key about it than some anime classified as ecchi, like Aki-Sora or Queen's Blade. If you bothered to pay attention to the story, you would have understood that there is actually a plot and it's much more than just "cute girls holding hands" or "smut". But, like I said, I'm not trying to start an argument, but it's not logical to call people out like that if you don't have anything legit to back up your claims. I am just defending my seconding of a recommendation.

I actually was writing my post before you posted yours. I quoted the guy above you, not you and didn't see your post till mine had already been posted.

Either way though, he DID specify 'not full of smut', and when I say I flipped through a little of the manga, I flipped through pretty much all of it but only really read the first part. I also read pretty in-depth synopsises of the plots for both the anime and manga to see if it was worth watching/reading since I like shoujo ai. It's not.

The problem when people recomend this series is that, like you, they are comparing it to other hentai and ecchi, rather than to other shoujo ai. Saying "well it has more plot and less smut' than most hentai' doesn't mean anything. Compare it to something like Aoi Hana or Maria-Sama. Those are both good shoujo ai with good plots that are recognized as being appealing to the shoujo ai audience.

The kind of people that I see suggesting shoujo sect are those that don't actually watch shoujo ai and are, of course, male. BELIEVE IT OR NOT, shoujo ai was, originally, targetted at women. YES, WOMEN. It was a way for women who were lesbians that couldn't talk to others about it to kind of feel a part of something and connect in some way. Shoujo ai for men is a newer thing.

Anyway, in simpler terms- What if I recced Legend of the Blue Wolves or Sensitive Pornograph to this guy? People would have a fit, right? But sensitive pornograph is certainly less explicit than shoujo sect. It's a yaoi aimed at girls though. Shoujo sect is a 'shoujo ai' made by men for men and despite being less explicit than your average ecchi or hentai, it's still 100x more explicit than your average shoujo ai. People just rec it because they're guys that don;t normally watch shoujo ai because it is, purposely, girly, but they of course watch hentai. You can't just say something is good for a hentai- It has to be good for the genre that you are recomending it for. Compared to other shoujo ai, Shoujo Sect is bad. I can buy it's good for a hentai, but it's not good as a shoujo ai. Even Sono Hanabira would be a better fit than shoujo sect- At least it's not a harem and it is actually very sweet, despite being a hentai. Shoujo Sect upset me on many, many levels, outside of the sex scenes.

Fair enough. I will opt to agree to disagree. You've made some good points, but overall I'm still not entirely convince Shoujo Sect is as bad and smutty and you think it is, BUT we aren't here to argue. I was just defending my stance and you needed to make some things clear as well.

Anyway, this isn't a discussion thread about who thinks who is right, so I'm going to rec one more just to step off the troll train, even though it's not necessarily a good rec...

http://myanimelist.net/anime/3655/Nabari_no_Ou - I don't know why, but this just strangely seemed like a shounen ai anime to me. At first, it was interesting, but then it just became about how close the two male MCs were to each other. There wasn't necessarily any romance, but it DEFINITELY seemed like one of them loved the other one more than anything and I think that later on those feelings were returned. Now, I'm not into shounen ai. Also, I just want to make it clear that I liked this anime early on, but then decided I hated it later, BUT you may like it. I don't know. And again, THIS IS NOT CLASSIFIED AS SHOUJO AI just to be absolutely clear.

I'm just going to dump some of the shoujo-ai I've read that match what you want:
Aoi Hana - a little bit of nudity, but it shouldn't phase you
Girl Friends - some sex at the end, but it's not that graphic
Sasameki Koto
Secret Recipe - actually, everything by Morinaga Milk is worth reading, except Mare, because Mare just plain sucks.
Ebisu-san to Hotei-san
Asagao to Kase-san
Honey Crush
Kashimashi
Everything by Otsu Hiori
Nijipuri
Hana Hana
Carbonard Crown
Renai Manga

And Shoujo Sect has lots of graphic sex, pretty sure that's not what OP is looking for.

some great mangas (not just great shounen-ai/shoujo-ai):

Heart of Thomas - a classic that more than lives up to the hype
From Eroica With Love - one of the funniest works I've read
Patalliro! - might be even funnier than Eroica
A Cruel God Reigns - not for the faint of heart
Kawa Yori mo Nagaku Yuruyaka ni - not really shounen-ai, but it's funny/touching and have a lot of queer characters
Aoi Hana - the only shoujo-ai I enjoyed

In regards to the Nabari no Ou comment -- Nabari no Ou is not shounen-ai. I feel it slightly offensive to call it that. For reasons that can be explained. Although those reasons are spoilerific. The manga itself, however, is beautiful, and I wholeheartedly recommend it if you're looking for something to read.

Now, on to my recs...

Tokyo Babylon -- Manga. Shounen-ai. It's a bit older and you may consider its art to be dated, but it's absolutely lovely. Read this.
X -- Manga. Sequel of sorts to Tokyo Babylon. The relationship expanded on in TB is concluded here.
Uragiri wa Boku no Namae o Shitteiru -- Anime. Shounen-ai. A very good anime that I enjoyed quite a bit. I'm planning on reading the manga.
Aoi Hana -- Anime. Shoujo-ai. Seconding Amberleh's reasons.
Sasameki Koto -- Anime. Shoujo-ai. A sort-of successor to Aoi Hana. It's a hilarious comedy.
Maria-sama ga Miteru -- Anime. Shoujo-ai. I have yet to watch it, however it's an extremely popular shoujo-ai series.
No. 6 -- Anime. Shounen-ai. Quite good. Comes firmly attached with a plot.
Kuttsukiboshi -- Anime. Shoujo-ai. This is kind of hard to rec. It...is not a hentai, although there is sex in it. Simply put, this anime is very strange.
Gohou Drug -- Manga. Shounen-ai. I really have no comment on this.
Seven Days -- Manga. Shounen-ai. A very good manga.

Yesssss. Moar yuri!

Anyway... I read Ameiro Kouchakan Kandan yesterday and liked it. It's short, sweet and lighthearted so I recommend it :)

If you want a good Shounen Ai anime, watch No.6. I would also suggest you Loveless and Junjou Romantica. Both in anime version.
