Banana Fish made me cry the most. It still makes me cry, but I try to pretend that there was an alternative ending to make myself feel better.

I don't really cry while watching anime that are intended to make you cry. Maybe shed a tear or two.
HOWEVER, I legit cried like a baby while watching Steins;Gate 0. Yeah. Steins;Gate 0. Every time I saw a heartbroken Mayushii, MY HEART BROKE. Took me some time to emotionally recover from that.

I would normally say Anohana and Koe no Katachi, and Anohana does make me cry, but i only get PTSD from Koe no Katachi and that Ding Dong Ding Dong Ding Dong Ding Dong Ding Dong scene.

Puella Magi Madoka Magica made me cry
I just watched Violet Evergarden, and tears were streaming from my face almost every episode. It's perfectly engineered to elicit the maximum emotional response from the viewer, and I loved it :,)

Naruto, especially with the Zabuza/Haku stuff, and Asuma sensei. Some other shows made me shed a tear or two, but Naruto is the only one I cried like a baby.

I never shed a tear while watching anime or anything else
but the closest I have been was zankyou no terror the last scene
like to hear the same last words in reality and in anime gave me flashbacks
other than that koe no katashi hit me hard but not hard enough

just off the top of my head, definitely for me - hachimitsu to clover, fruits basket (especially s2), they deal with a lot of emotional stuff in the entirety of their series that all hit really close to home :c

also
kaede's arc in seishun buta yarou
the after-credits scene of ep9 of given was so heartwrenching, it broke my heart
yukine & bishamon arc in noragami
DITF hiro & zero two's bond moved me greatly, the art & sound direction also drove me to tears often
koe no katachi, ishida's character more specifically, to watch him was like a journey to see him change and redeem himself and put in so much sincere, genuine effort to make amends when he was as damaged of a person just resonated a lot with me. and that voice acting of irino miyu's just broke me.

The Sisters Act in A Certain Scientific Railgun made me cry like a baby.

Your Lie in April. I watched the last episode before going to sleep and my wife literally asked if somebody had died...

Angel Beats, Made in Abyss, Violet Evergarden and 3-gatsu no Lion made my cry but no as much as Your Lie in April.

Devilman Crybaby didn't make me cry but left this heavy and discomfortable sensation in me. I think I was feeling so miserable and depressed that I couldn't even cry, good show but I don't think I will ever watch it again.

Flanders no Inu - it`s a classic story, but even though I knew all that's about to happen I still cried for half of the movie.

Violet Evergarden - I have no idea how this works, but I cried a lot.

In general, every coming of age kind of story personally makes me get pretty emotional. I hardly cry, but I think... that certain kind of sadness that gets into you and never leaves is worse than crying.

I cried at the end of Anohana, but not really like a baby. For some reason I didn’t cry when I watched Shigatsu wa Kimi no Uso, but I just felt empty inside afterwards.

The anime that definitely made me cry like a baby was Clannad: After Story. There was a point in the anime where I cried for 6 or so episodes in a row. Each of those 6 or so episodes made me cry at least once. Never have I felt so emotional from consuming any other piece of entertainment.

The anime shows that me cry are following

Flanders no Inu (1975) - only few people ever watch this due to its age. But it is heartbreaking story I was depressed for 2 weeks.

Nobody's Boy Remi (1977) - another classic tale of tragic story

Ashita no Joe 2 (1980) - the ending will make even a rock cry.
