Hmm, manga endings that really made me mad? These are the only ones I can think of...
Chrno Crusade
*I was reading this on my Xbox One* I actually threw my controller into my closet in anger at the end of this manga, when Chrno just apparently died, leaving Rosette alone. The anime ending is even worse, and I was too busy crying to throw anything. I HATE tragic endings like these.

The amnesia crap was tacked on in a bad attempt to create drama, and it was entirely unnecessary. It really ruined this manga for me.
Rosario to Vampire II
I LOVED this series, but the ending pissed me off so badly that I spent over an hour bitching to my mom, just 'cause I needed to vent to someone. Along with To Love-Ru and Sora no Otoshimono, I loved the cast of RtV above all others, then that end... Is it a harem ending, or a Moka ending? Who knows, some think harem, some think Moka, and I HATE open ended endings! "Cause of Mizore and Kurumu, this would be a freaking tragedy if it was a Tsukune x Moka ending. We'll probably never get a straight answer as to what Tsukune decided, though.
Aki Sora
All that and we never know if they got back together, or separated like their parents did. Either show them getting back together, or have them decide their love can't be fulfilled. And in that case, let Sora get together with Runa, the best girl in the manga. Don't just leave it completely ambiguous, though!
Honorable mention to Sora no Otoshimono
This one is kinda cheating, as I was more very disappointed than really mad. Nymph and Sohara really cared for Tomoki, and Nymph even wanted him to be her master too, like Ikaros. However, he never does it, and instead seems completely focused on the far less interesting, though still cute, Ikaros. This is one of the few manga that gave me a very harem like vibe, but then to have the main character seemingly completely focused on one particular girl? I didn't like that. I hated that he never imprinted Nymph like she wanted.
Ok, my stupid little grievances are out in the open so I can be mocked, so I'm gonna say this...
I LOVED Usagi Drop, and every time I re-read it, when I get near the end, I start giggling like an idiot as I imagine the wailing and gnashing of teeth that has occurred from that ending. *Snickers* I'm horrible.

And it sucks because I actually liked the manga to begin with, I liked Gotou's character along with pretty much everything else and it's one of my favorite manga but that terrible ending... it can't be ignored.

The last 3-4 pages of the manga is Rosette literally dying from her weakened condition and Crono appearing to see her on the last moments of her life
She doesn't die alone though it's not exatly a happy ending either
This though, seems to be had released some time later, as the older reviews for the series have a 56/57 chapter completion and the most recent have a 57/57

Pretty Face ending was lame. I mean, seriouslyyyyy?
Naruto for me. The ending was just so ridiculous... it seemed more like fanservice than anything. I stayed for the closure of a huge part of my childhood.

It ends on a very stale note that leaves Bossun absolutely clueless about Himeko's true feelings. The way the confession was handled turned out insanely dumb and just one big lame joke about how Bossun is clueless about how people feel. Kind of gives that good ol lesson to any manga author "Don't make a big deal about the romance if you ain't going to resolve it".
No word about what happened to Ouka after the end of the final battle. Teito giving up his life by going to Seele to save Frau. I could look past these. But then there was the absolute worst. The BS about Millea suddenly becoming pregnant after dreaming of Teito and giving birth to Teito's reincarnation. Honestly?
It was one of my fav series before that crap came up. In the very last chapter too.
3) Sket Dance. there's a limit to BS. I had hoped for a more or less serious ending after the Last Dance arc, but that was not to be.
4) Soul Eater NOT! I really shouldn't have had high hopes for that, though. But it had become so promising from about the halfway point....
Soul Eater ending was too rushed and felt incomplete, but it still more or less worked. At least I liked it better than the anime ending.
Unlike most of you here I liked the endings of both Naruto and FMA. In fact I prefer the manga ending for FMA. And the end of Naruto isn't really the end any longer, is it?

I really liked Tokyo Ghoul and I was thinking of buying it, up until I read the ending, which really angered me and disappointed me.
Everyone pretty much dies at the end. Kaneki and the cop Koutarou Amon never managed to continue their conversation. To me they were mirroring each other, both wanting justice in an unfair world , so I really liked their interactions, and I was looking forward for more.. Both were my favorites in the serie.
. And I have no plan to read the sequel.
As for Vampire Knight, I really like the beginning, up until she and Kaname both leave the academy. After that it was pretty bad, then the ending was even more bad.
+1 for Eden no Ori...such a wasted potential...the ending was horrendous.
Naruto, the last chapter was like a bad joke.
High School of the Dead - which is not finished yet, but most likely never will be. It sucks when authors abandon their story.
The endings to axed series are basically always frustrating. With that said, Veritas is a particularly bad offender. It's such a huge cliffhanger, and it's so aggravating knowing that we'll probably never get a sequel. The worst part is, if it HAD gotten a sequel, the ending would be decent.
Apart from rushed/axed endings, the end of Girl May Kill seriously pissed me off. I don't know what I wanted that series to be, but I definitely didn't want that.
There's no ending as fucking bullshit as Fairy tail. Like oh look everyone's alive even the dead ones are too cos they can freaking reincarnate and be GROWN ADULTS in ONE fucking YEAR like wtf do you know how age works THIS AUTHOR CREATED RAVE MASTER FFS
Edit: also Bleach. Not only did the author freaking not marry the two freaking people who everybody shipped all the other characters just disappeared.
In my opinion, manga is a medium which often leads the stories to an unsatisfying ending. Honestly, it'd be easier for me to count the endings which I liked instead of the ones that gave me a bitter aftertaste.

The same can be said about most other mediums. There's nothing inherent about manga that leads to an unsatisfying ending.
87 Clockers, while being one of my favorite manga series, has a rather rushed ending.
