Sakasama no Patema is basically a longer, more detailed Pale Cocoon with more action and a happier ending. Pale Cocoon, on the other hand, makes more sense scientifically and has the better song.

Sakasama no Patema is the final embodiment of the ideas Yasuhiro Yoshiura implemented in Pale Cocoon. The two movies share many themes, like separated worlds, and the fate of humanity. The main characters also share similar goals: they dream to discover an "outside world".
Both works involve that of grasping for knowledge of the "outside" world, discovering and unraveling the mysteries of a civilization unknown to the present: the civilization of the past.
Patema is much longer, but both of these anime are fundamentally about the things you can miss if you don't look around.

So what happens when you're living in one part of the world, closed off from the other part, and are very curious about what happens in the other world? Both anime explore this theme, but obviously since Pale Cocoon is only 22 minutes long, it leaves much to be desired.
