NHK ni Youkoso!

While the stories themselves might not have many similarities, both series bring about the same feelings and moods. They have a few themes in common and even character similarities and watching both series gave me the same kind of vibe. If you enjoy one, it's definitely worth giving the other a chance.

Shion no Ou

Both Hikaru no Go and Shion no Ou are about kids playing Japanese board games professionally. While Hikaru no Go is long and Shion no Ou is much shorter, both are touching stories that contain both emotional and fun elements.

Maria†Holic
add

It's been said and exhausted before, but both are fun, crack, series to watch when you're in the mood for a great comedy. Both Sayonara Zetsubou Sensei and Maria Holic do not have much continuity (Maria Holic has a slight bit more, but that's not saying much), great opening themes, and a great sense of humour.

Deadman Wonderland

Both Mirai Nikki and Deadman Wonderland have the same kind of themes, but are just put in a different setting. Definitely what I consider two of the most unique series being published at the moment, especially within the violent-supernatural genre.

Mirai Nikki
add

Death Note and Mirai Nikki are incredibly similar series, though Mirai Nikki is (as of now, at least) much less mainstream than Death Note. Both series are about god-like creatures giving people supernatural abilities (the death note and the future diaries) and both become a game of survival to the characters in the series. They have similar themes of outsmarting and eliminating everyone who gets in your way and have a very grey scale opinion on justice and morality.

Bakuman.
add

Both Hikaru no Go and Bakuman are series about following your dreams and becoming a professional at an unconventional career. Both series feature the protagonists trying to live up to and become better than a prodigy in their field and are pretty motivational stories about chasing after your dreams. Not only that, but both feature art by Obata, which is always a plus.

School Days

Both School Days and Shuffle! are two of the better harems out there, in my opinion. Both series start off light, cutesy, and happy, but have darker elements that surface later on in the series. Both School Days and Shuffle! also feature similar character types: yanderes (Kotonoha and Kaede), the loud and energetic type (Sekai and Asa), the quiet girl (Setsuna and Primula), et cetera. I think both are very enjoyable series and fun to watch.

Dennou Coil

Even though the storylines of these series are pretty different, both Dennou Coil and Noein and unique, innovative series with elements that you don't see very much in most anime. Both have a similar feel to them, involve high technology, and contain common thematic elements.
