The show has a very simple premise. Everything is done for good of Nazarick. It's not very hard to understand at all. Every arc is building up to Nazarick basically controlling everything while also making counter measures to the person that took over Shalltear. Every arc is built up to essentially help Nazarick have complete and utter dominance over the land, just like how durarara episodes are built up. Everything is interconnected, just as DRRR is. (Also you haven't watched the sequels for DRRR yet, surprisingly)
The first arc for example, they originally planned to kill all the lizard people and make them into zombie soldiers to increase their fighting power. Cocytus though, one of the floor guardians and the guy in charge of the mission, says they could fill another role, which is using them as an example of how difficult/easy it would be to rule over a country of citizens, thus sparing the remaining lizard men lives.
