There is a reason I like Fukigen Cinderella and it isn't purely the gender bender, a lot of the recommendations I see for it are for solely gender-bender and really aren't similar at all. In fact I could never find one similar to this no matter how much I looked. However, Boku wa mari was something I stumbled across thanks to crunchyroll and I noticed similarities in the vibe and maturity they display. Both aren't cuties or "funny" they are more serious and focus on mind ****ing the protagonist. HJNS is the logical continuation of Fukigen Cinderella, and really even if Fukigen Cinderella is building up nicely until the horrible axing, I like how HJNS focuses on the relationships (like a josei manga lol) rather that trying to add adventure into the mix. Still they're really similar, in Fukigen Cinderella you've got three insane girls and one boy that magically turns into a girl, in HJNS you've got three insane girls where one can't decide which gender she prefers and one who's cross dressing (which is just as magical ^_−☆). I really wish there were at least 10 volumes of Fukigen Cinderella though, with three volumes it really just started. read more 

for some reason the male protagonist became women 

Both manga's main aspect are genderbender: In Boku Girl the male protagonist changes into a girl by evil doing of a higher being (god/demon idk what it's called anymore) and has to overcome some hurdles in order to try his gender change. In Fukigen Cinderella the boy is turned into a girl but only from 12 AM to 12 PM (12-24). Well there's nothing more to say (apart from that both are in my top 5 gender bender). 

both have guys in university or college turning into females both turned into a girl through a divine miracle or something and not SIFI where a reason is given like surgery and etc.
