The absence of 3 out of the main 5 is a serious minus here. I'm not sure whether they ever had a chance in a 6-episode show or whether they were considered but removed. Either way, they never showed up.

The absence of Fujiko is ok. She had her own prequel show, that had her be a child sex worker/lab subject, which is sad.

The absence of Goemon isn't cool. His history - training under mentors, family life, etc - could have been fleshed out.

The absence of Zenigata is the worst one IMO. To have the inspector not appear and meet his future rival was a serious letdown and a missed opportunity for a first clash of rivals.

Anyway, Lupin's dad and granddad were a nice addition. They were fun and charming enough.

Well, it wouldn't have made much sense to add Goemon, as when he was introduced in part 1, it was the first time Lupin encountered him. While Lupin is loose with its own canon, Goemon showing up would have been weird. Fujiko could have worked, but then that would have interfered with Lupin's feelings for Yoko. Plus as you said, she has her own series. Zenigata could have been cool to see, but it wouldn't have made sense for him to appear in this prequel's plot, as Lupin the Third isn't even a well known criminal yet. I can see him being involved in a sequel though if this ever gets one. Same with Fujiko.

If they ever make a sequel to this it should be a Lupin: Year One kind of deal trying to be as faithful as possible to the original 1967 manga.
