They haven't tried to explain it and I honestly don't think they need to.

It doesn't really need an explanation other than "Some people are born with it and Miko was probably just a late bloomer". No need for over complicated explanations.

Not Exactly, But they do have the whole sequence with the shrine, and the existence of others like her, entertains the notion, that this is a innate ability of sorts, though the scale to which one can see largely depend on individuals

There has to be some kind of rhyme or reason to it. It's been revealed that Mitsue can see them "more clearly than ever" ever since interacting with the girls, so it might be Hana. They have yet to give any explanation. Mitsue might sit down with Miko and explain some things after the current arc is finished, but who knows?

Mitsue has no clue of anything, not even about what her boy had in mind.

The manga is still too short and too slow. The second arc is just being finished and basic questions of the plot will not be solved far from the end.

If the manga have a end, because with 1 chapter each 3 months? Forget that.
