From what I understood, the entire purpose of erasing memories is to keep the project a secret and avoid confusion about the subjects disappearing. However the subjects themselves already know about the project and get to keep their memories of it so there is no reason to go the extra step and erase their memories of each other.
And it's definitely not some automatic thing that happens because in that case they could have let Chizuru write her message or just told them about it afterwards.

That is the first issue but lets assume for a second that there is some super important reason why Chizuru and Arata aren't allowed to know that they were both test subjects. Why would you let them work for the same ReLIFE company and casually meet without restrictions when it's basically inevitable that they'll figure out that they've gone to the exact same school, were in the same class, had the exact same friends and the same supervisors.
My point is, the fact that whoever's in charge of the decisions let them randomly meet shows that they don't actually care whether Chizuru and Arata find out the truth yet at the same time they supposedly do because they went to the trouble of erasing their memories in the first place.

So if somebody has an explanation for this by all means I'd love to hear it because this isn't making any sense to me.

Well those are difficult questions, I haven't watched this 4 episodes cause I went to read the manga.
You know how there's overly bureaucracy on the business world that sometimes doesn't make sense? The reason why they were not allowed to know that they were both test subjects here is the same, rules are rules the company clearly states that students will lose the memories regarding the subjects, maybe in the manga this is more emphasize since even the superiors had some pity of what would happen to them both. But we all know that in Japan work and conduct is above personal desires... it wouldn't even be fair to other test subjects.
The reason why they were allowed to work on the company is more simple, Arata didn't excel very well academically, in the manga he was on make up lessons right till the end. He had less job offers, he refused all of them and asked to work on ReLife because you already know his potential, he is a perfect fit to work as a overseer and he choose to do so. He qualified for the job and he got it.
Chizuru wasn't interested in any of the mountain of job offers she had, so her overseer recommended ReLife, for her to work on the drugs department and no company refuses exceptional talent since she's over qualified, in the manga Chizuru accepted cause she felt emotionally attached to ReLife.
If want you can always read the manga, or at least the ending, it's worth it and quite more easy than other mangas.

It's an experimental thing as it is.
I remember them saying something like their branch is the first to try two relife people in the same class, and to see if one who is seriously trying to fix his life and spur another one on to do the same.
So the original rule of they cant find out still applies, cause its like the base rule of how it works, people cant find out that your doing relife, and the fact that memories get erased was the pill they took spreads to others and wipes their memories of the test subject.
So to emphasize it was the first time two subjects had relife in the same class and year, both passed, and both decided to work at relife.
They remembered because (romance plot armor) or some sciency thing about both took pill so didn't wipe memory's just covered them or something¯\_(ツ)_/¯ . They both took part in relife and both now work there. so its likely fine with the company that they remember as they probably signed a non talking thingy.

The whole process itself doesn't make any sense. I mean... How do you wipe memories of a single student out of a whole school, including students, teachers, photographers etc. Even if they somehow make all of them eat those pills, it's pretty impossible to attack only those synapses that "contain" information about a single individual.

Don't think too much about it. The whole "Erasing memories" thing is just to create more drama and for plot reasons. The fact that they work together in the end is just to create a happy end. No more, no less...

So if you read the manga, this is all explained, the pills that make them young also make them spread a virus, once the person no longer has the virus and the people around them are no longer being infected with it, the memories created when being infected disappear.
The support staff take an antibody for the subjects specific strain of virus at the start of the program so they're immune to it.

The people who forget, don't have to take or do anything for the memories to disappear.
The support staff are always watching so it's not unreasonable to assume they take a note of everyone that's taken photos of them, to be later altered.

They work together in the end because kazu wants to help people, in the same way he himself was helped.
Hishi takes the job after being indecisive, so the job is suggested to her by onoya.
We see multiple times that the company wants them to remember each other, going as far as having meetings about how to reignite their connection once the possibility of stopping them losing their memories is ruled out due to how the virus works. So ofcourse the company would have no issue with them working together, as they acknowledge that they are better together.

They also make multiple references to the fact it's only really surface memories that are taken and those around them that were changed as a result would still be changed and emotional connections wouldn't disappear just become invisible, as can be seen by kirau and Onga feeling comfortable around kazu when he visits after returning to be an adult even though they don't remember him(saying it's like da ja vu)
We also see Onga start to remember snippets of there conversations once they start working together. With ryo implying that it's only a matter of time before Onga remembers him.

After becoming adults they both start to obsess about remembering where they got the phone strap only knowing that it is important (shown by kazu acknowledging how strange it is for a 30 year old to have a phone strap weeks after the experience ended but knew it was important).
Once the same sort of interactions occur between kazu and hishi in adult form as they did in kid form such as kazu sitting in hishis seat they also start to get da ja vu. So once they see each others phone straps after having another case of da ja vu about the way hishi asks for kazu's phone number the memories of each other start rushing back.

I feel like just being told about all the forgotten memories and not having that spark to remember it all themselves just wouldn't work and would have the opposite effect, tainting the experiences and changes they'd made with an overbearing hole in their memories

Honestly for anyone reading this please dont judge the story based on the anime these last 4 episodes of the anime tried to squeeze and skip the last 120 chapters of the manga in and it really shows, the manga is an exceptionally easy read and really shines, while trying to fill any plot holes.
There's a few things I've mentioned that only are talked about for a short time in the manga, but since I read the whole thing over the past 3 days it's all pretty fresh.

Even if you read the manga, the pill is just a huge plot hole itself no matter how much they want to explain it.

You know the pill erasing people memories are not the only stuff they must do, they need to erase the subjects records and everyone who made a contact with them including security cameras and satellites. Anyone who are in contact with the subjects -somehow- eventually forget about them but its implied its only close people, but they weren't the only people who Arata and Chizuru interacted. It's just impossible to act like nothing happened especially since the pill is something recent and the corporation should have more mistakes than very few as the series want to do. All this non-sense could be avoided or downplayed if they introduced sci-fi, supernatural or even time travel elements. I have my issues with this series but the pill is the worst aspect of ReLife.
