I just started reading Kenshin for the first time and I know basically nothing about the series. I plan to read the main main original series from the 90's but after that im a little confused with the 1000 spinoff sequels prequels one shots and whatever else. Are the related manga important or mainly just supplementary? If they are important what should I read after the main series and if they aren't important would you still recommend them as fans?

I don't know where you got 1000 spin-offs from. There aren't that many spin-offs.

Here's the order that I read it in :

  1. Rurouni Kenshin - The original 1994 manga.
  2. Rurouni Kenshin: Haru ni Sakura : An epilogue chapter
  3. Rurouni Kenshin: Yahiko no Sakabatou : A spin-off chapter set after the end of the original.
  4. Rurouni Kenshin: Meiji Kenkaku Romantan - Hokkaido-hen : The official sequel to the original manga.

There are quite a few spin-offs but they seem to be light novels. Rurouni Kenshin Uramaku: Honoo wo Suberu is another spin-off prequel focusing on a major character before they appear in the main series.

tl;dr Read the series the order in which I specified and you won't have much of a problem I think.

Pretty much what TitanInsane said.

I'll just add :

Yahiko no Sakabatou should be read before Haru ni Sakura. (Doesn't change anything , but it's the chronological order.)

Uramaku : Honoo wo Suberu is completely optional , but always good if you like the antagonist of the 2nd Arc.

Ibun : Ashitarou Zenka-ari is the prologue to the new Hokkaido-hen. (This serie is completely optional , but it's a nice bonus if are fan of the original.)

Tokuhitsuban is a remake of the first few chapters of the original manga that was made to celebrate the release of the live action movie. (In my opinion , the art in this one is even better than the other serie/one-shot.)

Voyage To The Moon World is a Light Novel that got some (maybe all ?) stories adapted in the anime as Episodes 79-82.
Yahiko's Battle is a Light Novel that retells the first few chapters of the original manga in a novel form. (I didn't read the Light Novels , so i don't know if they are good , but i'll say that the Episodes 79 to 82 were fine at best.)
